The Unicorns and Pegasi that are basically in charge deserve whatever they get. The only real innocents left in that twisted mirror world are the Earth Ponies.

Morality only matters in peace time, Twilight. When it's us or them, you stomp them flat. Erase every iota of their existence. No pain is too great, no plan too wicked, no implement too cruel. Turn their weapons against them to put them off balance, and then hit them with something even greater. Slit every last throat and rejoice that with each life you end, many more are saved.

in this case, Bucky is going to the last place he can, he doesn't care about "the price" he also knows he has to die because things like him don't belong to the future he plans to make.
at this point in the story he gets to the simple fact. to have a future at all you need to do what needs to be done, and take the blame for it after that... people will praise him as their savior and then condemn him for being a monster, because memory is short and not every one will see the big picture.
they will see him killing millions, unaware he done it to save billions... that is the way things are done, fic or not.

Don't worry, Bucky is just brokering an alliance with the one of the worst slavers to be born to Equestria. I'm sure they'll be fine with that.
Oh, and Twilight's right. Doing whatever you can to win in fact is eroding their moral high ground over the Mirror Travelers. It's what made them what they are today, having to resort to worse and worse things just to survive, until they were broken beyond repair.
Every time I see Bucky saying "you'll be thanking me later" that's what I think of. I think "we had to summon some demons... then we had to make some supersoldiers, casting away morality... then it was too far to turn back so we started enslaving people. then it was too far to turn back and we started enslaving other dimensions. Every step was okay, but even if we were incapable of looking back and seeing the horror we were wringing, and didn't care because we had to survive, after all."
Currently Bucky is on the precipice of step 3.
Now, I'm not wishing anything worse on them, but it's the same basic philosophy: that we sacrifice our morals and what we're comfortable with in order to win. And at some point that's what causes things to keep getting worse. It's not exactly what's happening here, but I think that if Bucky and Equestria gets reckless then it could.
