Can't really blame her. In the big picture, individual specific mortals really aren't all that important. It's the immortals who keep the world turning (literally). Few decades they're dead anyway. She's got to keep the local cosmos spinning... more or less forever, as far as she knows.
Plus it's also hard to argue with where she gets her information. Genesis/Galaxia/etc. is essentially the Creator God. If the creator of effectively all things tells you that whatever they ask of you is the right thing, and they never seem to have steered you wrong before - then, well. You have no frame of reference to doubt them, so you do as they say, no matter what it takes - because you're on a holy mission to save the future. Which is all that matters to an immortal, the future.
For that matter, we the readers don't know if Genesis and Celestia are even wrong. Do we know that we can trust the Fates to be telling us the truth?

You're really still on about Prince Tannis and Princess Agnetha being secretly evil? At this point it's a pretty long longshot. I mean I believe I mentioned this in a previous comment, but it would be pretty hard for them to do a worse job than the pollute-the-only-land-we-have-while-arming-for-war-with-a-total-racial-population-less-than-some-other-countries-armies-heavy-metal-mentally-addled-facist-who-just-attempted-to-assassinate-an-alicorn-and-the-ponies-responsible-for-the-world-still-turning. That's not even mentioning Bucky, whose eventual epithet will read, "Bucky, the unicorn whom life chewed up and didn't get a chance to spit out because he made life's head explode."
Obviously this group is not invulnerable, but it's still a risky attack where failure almost assures a genocidal counter-assault. whatever is left of the griffons after this mess is not going to be well off enough to attempt some kind of evil coup. We know she's not entirely right in the head, at least not with Genesis whispering at her and trying to steer her towards causing the end of the world. Still, I fear what might happen if he/she/it convinces her she can't be nice about it and makes her try to force Bucky's ascension... Remember that it was said that enough healing magic could set it off, which is the main reason Bucky still looks mostly like a pony chew toy, so she has an easy way of trying to MAKE him ascend at hand...

Did the Creator mention to Bucky at some point what would happen with his choices of becoming the Alicorn of War or if he chose not to? I believe if Bucky did choose to ascend, the Creator told him he'd practically be the end of everything like a Reset Button almost. Yet Celestia doesn't know this, at least not until Bucky tells it to her face because Creator is leaving out information to her.
Either way, Immortals like Celestia who seem to only see the big picture should just stay out of the affairs of mortals unless it is absolutely necessary to intervene. More and more, in my opinion, she is coming off as Equestia's biggest liability rather than asset because of the long term plans.

The big picture is all that matters in the end. It's human ego that makes you think otherwise, and from the tone of your post I don't think you'll ever see past that. That's what separates true leaders and heroes from your average person. Sacrifices today, no matter how large or dire, are always the currency and acceptable losses to ensure a better future. The problem we have in our short lives full of pointless thoughts and actions that are mostly selfish in nature, is that if we don't see a payoff in a relatively short amount of time (immediately - a couple of years) then we brand everything a huge failure and waste. An immortal is not bound by the restrictions and considerations and literal impatience that we are - screwing over people today that helps create a better tomorrow ten generations down the road? That's worth it.
WE won't think that way, because to us everything that fits within the ultimately short span of time we're alive is all that matters. Then again, we're not especially important aside from what those of us who wind up in a pivotal position or have something exceptional we can contribute to future generations. Few decades and we're rotting in the ground. Simple fact, the vast majority don't leave an impact on the world and never will. Worrying incessantly about selfish mortal concerns just bogs down someone who's meant to guide all of us into a better world. You can't do both at once. Luna handles working with the insignificant folk, even to the point of making sure they get a good night's sleep - and Celestia worries about the ultimate fate of her people and the world at large. Not the individual, who frankly and objectively, does not matter. Too often I get to this point and all I hear are indignant people who can't extrapolate past their own nose-hairs due to hubris and the immediate mental/emotional defense manifested as indignation that they are more important than they actually are, because they can't separate that what is personally important to them doesn't equal important for everyone for hundreds or thousands of years into the future. THAT is the sort of thing an immortal like Celestia has to manage, because a mortal can't conceive of it, only guess at the kind of work and foresight required. If only mortals ruled, then their society would have turned into ours - like how the unicorns did with their more-or-less self-contained governance. There is an in-continuity example of what would have happened to all of Equestria had Celestia not been on the throne.
But even with that essentially as her reason for existing, she still finds the time to feel for them. This is a character who hurts for the terrible acts she has to commit, because she cares too much.
As for Genesis wanting all things to come to an end, you have the same sort of setup that one does at the end of Skyrim. Kill Alduin, the world continues - everyone gets to live. The question is, while that's great for you and your fellow inconsequential mortals, how badly does that screw up the future? How badly does that wreck the cosmic plan? If there's a system in place to destroy the world after so long, then obviously that means it's /supposed to be destroyed/ to make way for a fresh one or something else. One can't consider themselves to be noble and righteous when what they're actually fighting for is their ego and selfishness. But... while one is wrong to consider themselves noble and righteous for thinking that way, they also have no choice BUT to fight - because while that may be a failing of creatures like us, survival is the number one rule no matter what. We are animals, and we want to live. Even if it ruins everything, and our children and childrens' children have to pay the price, because that selfishness is hard-coded into us. Survival above all.
Which is why you need someone on top who can see beyond anything that we can see. To not make the mistakes we would for the same reasons. If Earth had to go to save a universe full of people, we would refuse. But in the big picture, it's really best if Earth was destroyed. The needs of the future outweighs the needs of the many, just as the needs of the many outweigh the needs of the few. You can't bet against eternity for the now and expect to be right.
So, until things come to a head, we can't cast judgements saying specifically that the Fates or Genesis and Celestia are wrong, because everyone's playing their part somehow. Only the result can say what the future will bring, and as I've said, the future is what's important. Not some misguided sense of "only mortals can rule mortals" coming from the biased viewpoint of a mortal. The ponies who think that only have to look at the unicorns to see the trouble there - Celestia could not do much to rule them without causing issues for all of Equestria, and they turned out as corrupt as we humans and our governments are. Part of that is due to the cosmic decay, which honestly causes effects in them that we can attribute to societal and moralistic decay in humanity.

I don't have the attention span to write out something long for this. So short version:
-Big Picture important. Not disagreeing. Maybe its what matters in the end but as I said someone who can only see it should not be in charge or should only intervene when things go beyond mortal control. Big Pictures need little details to make them up otherwise you only have a blank canvas.
-Immortals can easily have a different concept of time then mortals. Mortals can plan the long term as well but because we have a concept of time relative to those around us we can plan that long term properly with smaller details for friends, family, country, etc. Immortals may sometimes plan for the long term (like Celestia) but when does that "eventually" come into play with them for the mortals they're doing it for? Without proper short term how much suffering or damage can be done? Look what happening in the present of Chase. Equestia is practically gone to hell because of the Collapse and they're now trying to rebuild because someone wasn't looking properly at the small details and let grow into a big problem.
A house is a big picture but what happens when the details, say the foundation or the support beams are done terribly? Or if problems arise in them but you ignore them because as a whole "the house looks fine"? Everything can fall apart.
These sacrifice issues? Don't know where they came from but if someone's early options is to abandon 1 thing for another then I hope the reason they're doing that is because:
A) They're on a very short time limit and don't have the ability to look for more options.
or
B) Despite proper planning, life decided to screw you over continuously and now you're at you're last resort of sacrifice.
I hope it rains. The soot and the ash would turn the rain black. It would be fitting, bitter tears weeping over two cities that will soon be nothing.

THe reason she seems to hate them is because mainly they do not want to be part of the Creators plan. And yet I wonder just how she'd react to the fact how many things are their doing that are to her benefit: The Tree of Harmony and The Elements, Twilight's Ascension, which if I remember at some point in this fic I think it was mentioned she was Destined to die but they Fates intervened.
