My favorite stories are here. These are, for the most part, good reads. (Note: this list predates the "bookshelf update" so any stories that I wanted to keep track of before that update might also be here. This means, if you dig far enough back, the quality of the stories in question might degrade.)

The good news: having her false ID summoned for jury duty means Chrysalis' disguise is perfect. The bad: running out on it would break her cover. (Why do queens always wind up with the hard decisions?)
When the Bearers locate a hidden village whose occupants believe in having their bodies covered at all times, Rarity initially thinks she's found her people. Initially.
Rainbow Dash's first Sonic Rainboom garnered her plenty of attention—including from Celestia, who made Rainbow her student! A re-imagining of the events "Friendship is Magic" (New version!)
Some necromancers want to rule the world. Some want to reign terror across their own demented plane of existence. One just really wants to annoy heroes. These are his stories.

“On the longest day of the thousandth year, the stars will aid in her escape.” Celestia was prepared to face Nightmare Moon in battle. What she wasn't prepared for was to face her in a hospital bed.
When the Ponyville library is destroyed by Tirek’s rampage, the last Oakleaf is called to cure the destroyed oak. It is an impossible task. However, this is Ponyville, where the impossible happens every day.
Chewy loves her mother with all her heart, but how can she stand out from the dozens of other love-hungry nymphs? By being the cutest of them all, of course!
Twilight finally manages to solve the problems with Star Swirl the Bearded’s time travel spell and decides that one of her first visits should be to see that old hero of hers. Things don't go the way she'd have liked.
Rarity had always known she would have an arranged marriage—such was the life of a princess, after all. She just hadn't expected her wife to be a sphinx or that she would actively avoid her, and not just because she loves books.
Sunset Shimmer's apartment is invaded by a giant, cosmic eyeball, which is generally kind of a bummer, and almost as annoying as the constant advances Twilight keeps making toward herself.
Humanity's space exploration ultimately took the form of billions of identical probes, capable of building anything (including astronauts themselves) upon arrival at their destinations. One lands in Equestria. Things go downhill from there.
