Well, pegasi do have the massive advantages of complete aerial supremacy and mastery over the weather. I could easily see a trained team of pegasi consistently overpowering unicorns by just throwing level five hurricanes at them, or by simply dropping stuff from a high enough altitude to create lethal projectiles. They may be at a massive disadvantage on 1 to 1 combat, especially against exceptional individuals like Twilight or Starlight, but on the level of actual battles between organized forces, I think they're as dangerous a foe as unicorns.

Yes. At the power level of magic shown in the show for the average, easily panicked and unimaginative, unicorn, very much yes.
On the other hand, there is nothing even the strongest pegasus could do against Starlight. (Well, not counting assassination, poison, sneak attack, etc. 💀) But at the top most levels of magic, there is nothing a pegasi can do that a unicorn can't do better, plus with all the advantages of teleporting, magical death rays, fireballs, shields, etc.
Actually, what would pegasi do against Shining Armour and his huge, city wide shield? Hmm, actually that's a thought. 😮
But taking into account all this, it also serves to draw even stronger divides between the Earth pony race at the bottom, and then unicorns and pegasi at the top.
Awww shiet. Cheats, I'm calling it the whole "unknown powerful artifacts" thing tbh feels a bit like plot device at times.

As to the when: Rather than going back to the flat to sleep, every night he's been going out here, skipping on as much sleep as he could get away with for about two weeks every night, investing 3 or 4 hours each time.
As for the McGuffin artifacts... well, they are "unknown OP artifacts", not going to question that. However, it is all one big circle.
It's how the thieves got involved though, stealing the jade necklace off Lord Vanish, who stole it from Crimson, who got it from Prey, who bought it off the black market, where it was pawned off by one of Lemon Pink's cultist friends, back when they were robbing all those lords and nobles in Vanhoover, right at the start of the story.
If you think about it, the now deceased Brotherhoof of Sol has been around for at least a decade. It is only natrual that, as skilled unicorns each, they'd slowly accumulate such artifacts. Even if it was only one or two some years, that will still add up fast. Over the last thousand years, there will definitely have been the rise and fall of both villains and great unicorn artificers. Naturally, they'd create artifacts for themselves, and then when they passed on, these were left behind.
The pincushion just was one of these trinkets. 😅

They could just ignore him.
By shielding a city Shining Armour effectively surrenders to the enemy everything outside his shield. So just go over his big shiny bubble and strike at the next metropolis, and so on until you force the enemy to surrender through the systematic strategic bombing of underdefended targets. Or even better they could simply paralyze the water cycle and wait until unicorns die from dehydration (although if unicorns control the celestial objects that would be a MAD situation).
Even in canon pre-Equestrian Earth ponies are depicted as being nothing more than poor peasants that're systematically abused by the militaristic pegasi and aristocratic unicorns. Earth ponies merely seem to be able to realize their tasks (caring for plants [growing food]) more effectively than the other tribes, while pegasi and unicorns have exclusive and impressive abilities shared by no one else; a unicorn or pegasus can tend to plants, while no Earth pony can fly or use spells.
And even then, as if to further denigrate their pathetic condition, the show denies Earth ponies mastery over alchemy and all related arts. The one other realm of significance where they
couldshould excel over all others is given over to the zebras instead.Once one takes into consideration the existence of other independent non-ponies races that would necessarily have to be sufficiently competent at agricultural pursuits (or equivalent) to survive, one realizes that Earth ponies have essentially no real major strengths or advantages when compared to the others. And could even be feasibly replaced.

I wake up and come to fimfiction. Im like, "four new chapters to read! Yass! I'll read Prey last since it's the longest..." And now I find myself here contemplating how I'll survive the wait
I thought that since I had come to fimfiction, I had finally grown dull to cliffhangers and would have to worry so much when reading incomplete stories. Guess not. I need to create a doomsday plan for cliffhangers now...
Some stories are too good for my own sake.

Either way an amazing chapter, but these cliffhangers are killing me!
I read through this again and would like to bring attention to something I noticed:
I may be reading this incorrectly, but is this implying that whatever the eldritch plush doll is, it was encountered before Gossamer became Prey? If so, then that could lead to a number of interesting conclusions. Whatever the case, I've been eager to learn what the deal with it is, especially since it was included in the batch of memories that played a decisive role in shaping Prey as a person.
I hate how these freaks keep talking to Lemon Pink about her betraying Celestia like she owes anything to that overgrown orrery. It's even more laughable considering that they are unwittingly addressing Prey, who's not only not a pony, and thus never has benefited from anything Celestia has done, but also the only things Celestia has done for him is murder his family and utterly destroy his way of life. (regardless of whether this was a conscious choice on her part) This screams of such utter privilege and arrogance, and the fact that they are willing to murder what they think is an innocent child says everything.
This fic does a really good job at making you feel for Prey despite his morally dubious point of view. It makes you hate the ponies, the systems they've built, and the alicorn freaks that get to rule the world by virtue of having a complete set of extra appendages.
That last part is what's really starting to get on my nerves. The creators of the show probably didn't think too deeply about and didn't intend for their 6 to 12-year-old intended audience to think about how appalling the equestrian political system is. You have a land ruled through an archaic cruel undemocratic despotic fascist system known as monarchy, where divine right is actually a real thing because a pair of random nobodies we're handed magic powers to move the literal sun and moon around the sky paired with immortality. These people are not actually special in any way besides the superpowers they were granted, as every moment with them demonstrates not only that they are every bit as fallible as every other creature around them, but that they are downright stupid because the literal thousands of years of experience have not made up for their lack of political talent. These two cretins are emotional, non-introspective, and shortsighted. One is a, all puns intended, lunatic who decided she was going to murder all life on the planet, barring a small sliver of twilight covered land, by freezing the celestial bodies in place because people didn't appreciate "her" night enough. (as if you can own something that has existed before you and will exist after you) The other has failed to create contingencies for every single issue that has come up in the past thousand years and has to have them solved by a 20 something mortal and her pals using a deus ex machina MacGuffin. And in case anyone thought she was more emotionally stable of the two, she had her fee fee's hurt because her student didn't think she was good at acting so she ran away bawling like a child. The blue one still hasn't gotten any better after her magic std was purged and yells at everyone until their ears actually bleed.
How do I know that absolute power has ended up in the wrong hands? Societal rot. After thousands of years of rule, there are nobles. Nobles a disease. People like that asshole from House Time are parasites that siphon wealth and just get in the way of progress. Despite there being no justification for the existence of a landed elite in a society with an all-powerful God/Ruler, there they are, like barnacles, dragging the ship slower. If Celestia was any degree competent, she'd have made them politically irrelevant at some point in the past few Millenium. I've never even picked up a law book, but if I had a thousand years to rule their society, I'm certain I could figure out how to run it better, it would be impossible for me not to across such a titanic amount of time.
That's what makes me feel for Prey, the fact that he has had to struggle so hard just to not die, while there's that incompetent idiot running a whole society into the ground while everyone praises her. Prey is smarter and more level headed than both Celestia and Luna combined, and that's infuriating. Would their position be switched, those overprivileged screwups wouldn't last a day.

Literally, because he died instantly. Also hurts because it's such a waste of all the innocent lives invested. You try not to waste the black stains on your soul.
Wait... How could they have known she wasn't the perpetrator? Either they were able to deduce her story didn't add up or they personally knew who did, possibly because they did so themselves. In either case, because the maid is still in jail, they're definitely not on the side of the law, or at least officially recognised.

Just a small point on your rant. While I by in large agree with you, you gave me an excuse to flex my knowledge of older societies, in particular the medieval/renaissance eras and the need and requirement of nobility and in particular argue why they are still around and needed in Equestria. The short answer is Logistics.
The longer answer is travel and time. In particular, think about the last arc where several frontier villages where attacked and despite sending out a letter saying basically 'Oh shit, we need help' our protags had no idea because it takes several days for news from the boarder to reach the capital. That right there is what nobles are suppose to take care of and handle. Nobles are suppose to be the local influence of the ruler who can immediately and quickly react to and handle issues such as monsters, bandits, and social problems so it doesn't take weeks to months for the news of problems to reach the ruler and more weeks and months for the response to arrive. As for why the nobles are trusted at all by the ruler is just as simple, the nobles are in their land and the ruler is not. The noble is suppose to KNOW his little area and people like the back of his hand and as such what the noble says the ruler tends to take at face value because they know the noble probably knows more than they do. Just like you probably have a better idea of the people, situations, and politics where you live than I do and would likely take your word for it unless I had clear evidence that you're talking bullshit.
You got to remember nobles only really stopped being things a little over a century ago when telegraph lines and other rapid messaging systems became wide spread. As we've seen in this story that is not yet the case, instant/rapid means of communications are rare or expensive with most news traveling by rail or pegasus. While you could argue that Celestia could pop around and govern everywhere locally, she'd never get to sleep and would not know the area nearly as well as the ponies she's delegated the task too. As such the nobility are still very much required part of Equestria at this time, despite a few bad eggs making you wish it wasn't so.
The only thing I would like to point out about magic in equestria is that people like twilight and starlight are rare. so rare that it took Celestia literally a thousand years to find a worthy replacement. You don’t think Celestia didn’t spend many years regretting what she did to her sister. Epesodes has shown Celestia as a more care free individual that likes fun which combined with being viewed as a goddess can mess with anyone’s head. I’m not saying magic isn’t op or celestia didn’t do anything arrogant or short sighted. Merely that Celestia is a person with emotions and so is Luna hence her downfall. They make mistakes and grow from those mistakes. This Is shown by Celestia reinventing herself as basically the mother of equestria. It’s clear she was not like this always she grew as a person and is running a country she is one person sure she may have magic but it’s clear magic doesn’t fix everything. Which I feel this story is kinda trying to proving. Magic can be OP ASF but if Prey is any Indication brains over brawn will come out on top. Plus if a world doesn’t have flaws then there is no conflicts no conflicts means no stories It’s not the beginning or the end that makes a person great it’s the Journey they took.
P.S. Just rambling to my fellow people who like pony stories in the middle of the night. Just felt like nobody was pointing out that both Prey and certain ponies are racist. Not because they were born racist rather the environment they grew up in can cause different view points. The ponies aren’t racist because they think hardships to other species doesn’t exist. They are sheltered they don’t know it exists it’s heavily implied that most generally do not know. With how they are raised they just assume everyone thinks like them and had the same childhood. They live in a bubble. examples of this is shown in real life. Heavily populated cities are democratic and less populated cities are republicans. Look at an election map it’s true. When you take someone out of their natural habitat and their confused by it and you just say well their just racist is just dumb. The reason why the ponies think the way they think is they are a herd animal They go with the herd. they are taught what to think not how to think. So they are confused why saying everypony would be shortsighted to say to people who are not ponies. This country clearly has been isolated for years hence why everyone is surprised every time they see a zebra or a griffin. I’m getting a little to deep into this but point is assuming everyone is racist because they are a pony is racist. racism is a two way street. Prey is racist because he thinks all pony have it good. your telling me there is zero poverty in equestria BS and ponies are racist because they don’t know how to adapt to completely different species. They problem is lack of independent thought and communication.

That's a salient point, but I don't have a generous disposition toward Celestia and will point out that she has failed to create a system where Nobles are doing such a job because there was nobody to reach out to at the frontier and the Nobles we see are all milling around Canterlot, being leeches. Just imagine if Prey and Co could have reached out to a local lord or duchess or whatever and received reinforcements to deal with the warlock and medical attention for Lily Blossom.
Actually, neither might have even been necessary since Hard Baked's movements may have been spotted early and nipped in the bud under the watchful eye of a local ruler. He may have only been able to snatch up 1 or 2 people if there was anyone looking out for them, but I guess they're people after all, not ponies. Only ponies deserve to be safe...
