Arceus has been imprisoned for many millennia, and in that time he has watched his world fall apart. But once he is finally freed from his prison he decides that to protect his Pokémon, and his family, that he will move the Pokémon, and a few select 'humans' to a world where they might live in peace, Equestria. However, not everyone on this new world shares his view of peace and the very presence of the Pokémon upsests some of the citizens of the world, even some of the ones he brought with aren't too happy with the situation. But a god's will is a strong thing and without his willingness the Pokémon and the citizens of Equestria are going to have to learn to get along, or at least tolerate each other. And there's a slight problem with some of the humans too, well, former humans that is.

Since a lot of people keep aking this I'm gonna put an explanation here. I'm not following any one canon-verse here, I'm making a hodge podge universe with bits from the Manga, Anime, Games, and Movies, as well as some etcetera concerning issues addressed in none of them to great lengths. (Arceus' power is far beyond what he has in the games or movie and this does contain some Pokephilia, which comes from pretty much no canon material ever.)

Lily had her thoughts about that, and so did I. Assuming it actually existed, would Ginger Gold hire it if it was really a monster? I didn’t think so, but the only way to find out was to see for myself.

Twilight Sparkle accidently finds a hidden compartment at the Canterlot Library that reveals a book about a history that predates Equestria that even she hasn't heard of before that makes her want to know if it really happened or if it was just some folklore. Looking through the book not only shows a human known as Megan Williams that once came and was seen as a savior, but also the ponies that the said human was with made her feel as if she was almost looking at herself and her friends in seeing how similar they were both by looks and description. However, she is told that it might have been destiny to not only find that book, but meet the very human mentioned and bring her back with her. Will this former savior accept it or just want to move on with her life especially when knowing that it's no longer the way she remembered when she was last there? This is a crossover between G1 and G4.

People will do anything to distract themselves from their problems. In an age where the situation could be both a hundred times worse and a thousand times better, there are still stories floating around. You know the type: a young human gets snatched from his/her homeworld and dropped in a land far from home, and they have to either shape up or ship out before it's too late.

Replace "human" with "Reploid", and you have a good idea what's happened to me. This land of Equestria is as completely alien to me as I am to its residents. If I can't return home then I'll have to figure out how to adapt to its environs, but my time and options are running out quickly. I'm not ashamed to admit that I'm getting desperate.

Don't know about the 'Human' tag for this one, as it's kind of iffy. Personally I think it's alright, as Reploids are close enough to 'human' for it not to matter, but your mileage may vary.
