While Xenmas may or may not be used (probably some point after Princess Twi becomes a thing in it. and we have all of them going after our puppet master's face at the same time), other villains not seen in the cover can make an appearance, assuming they fall within the category of being a tragic villain (The non-tragic slot is taken by a very special evil individual I have in mind).

So there is chance for Aku, The Ice King, Jaffar, Nox, Sauron on knight mode, Mr. Freeze and Maleficent.
While it is shown that most of the villains are not that strong whitout their resources; Bowser whitout a fleet & army, nox without his workshop & absorbed energy, and the most overkill would be rather blantant targets for rainbow orbital strikes, say Aku; i think the strongest power he has would be the puppets.
I mean, he only had a blank one, but it worked well enough; just look the puppeteer villains: Sasori (Naruto) had a small army of simple, floating puppets to make a flying zerg-rush, Peyote Diaz (Shaman King) carried under his coat possessed calaveras, giving him a 360° defence, hell, even in One Piece, a character moved around a puppet dragon the size of a trailer.
Then again, he has to teach them to actually deal with their problems. (While not getting turned to stone)

Are you going to use Tobi, from Naruto? His mask is pretty simple but his powers are massively useful. Your own personal pocket dimension, teleportation to anywhere, effective intangibility, some Uchiha clan techniques, the Sharingan, enhanced strength & speed and he's also a tragic villain. (At least according to Tv Tropes.)

Later on as our puppet master gains more time to work he will eventually create props of tragic villains with wigs and other extremely hard characteristics to mimic within a prop.
There is a particular hardship on choosing villains who use a lot of hair on their charecter design in this case, Ever tried to make a wig from scratch to perfectly match your villain or hero for a cosplay? Yeah, while foam might do for a quick solution, the resulting quality will end up with something sub part from the best of costumes. And before you ask, no, he can't just go about dying his hair and doing it up in front of a mirror, that wouldn't work during a combat situation where he needs to swap to say, Xenmas because his Tobi mask broke and he did his hairdo up as Tobi before heading out.
There's also a consideration to what lessons each villain has for a member of this universe. While Xenmas may be looking for regaining his heart (something heartless steal with hilarious ease in retrospect).The closest pony who would have anything to learn from him, is Cadence probably. Which means we need to get to Canterlot wedding grounds before we can even attempt to use that. As of note: Any villains that you encounter in this fic will probably have a story element to teach someone a lesson later. Yes, Even Bowser will have a lesson to teach someone.
