One Fluttershy is a vetranarian or the closest thing they have in Ponyville and is probably paid to take care of the town's animals. And a Veternarian can make more money then some doctors.
Two, we have no idea whose Fluttershy family and could have enherrited from a noble family. For all we know, she is filthy ritch that make Money Bags green with envy.
Though honestly, we'll have to wait for the next chapter to see how she got the bits. Why do I have feeling a good portion of the bits is Twilight's money she asked for in a assistance.
