This story is a sequel to Scion of Chaos

Five years after the summer in which the three had gotten their cutie marks, Scootaloo, Sweetie Belle and Apple Bloom, now young mares in their own right, decide to go on a quick summer vacation, all as an attempt by Sweetie Belle to cheer up a sad friend. However, the trip turns out to be more than they had anticipated.

Set five years after Scion of Chaos and An Emerald Treasure. For the sake of context I'd recommend reading both of those first.

When a string of events lands Twilight before Celestia's father himself he tasks her and her newfound magic with tying up some loose ends he'd left behind long ago, ultimately connecting with this foreign nation's goals. With their powerful enemy baring down on Equestria, intent on taking it in a stranglehold, Twilight and her friends have little other choice than to travel the world and hunt for the rest of Celestia's family and end several thousands of years worth of feuding to prevent the war coming to Equestria before they themselves are caught.

Talks broke down. The unification failed. Hearth's Warming have never occurred. The Great Pony War divided the land, and fears of a prophecy forced the unicorns deep underground and into near extinction.

Almost one thousand years have passed. The curious unicorn Sparkle yearns to breach the surface to discover its many wonders and to search for her missing father and brother, both of whom crossed over many years ago. She is forbidden to leave the safety of her subterranean village of Unicornia until she discovers an orange earth pony washed up on the shores of an underground river. That pony bears one of the six Elements fabled to change the world.
