I have a plausible reason why Shining is acting like this. It's one of those things that not only makes perfect sense, but it's also one of those things where it's no one's fault (and given the fact that his wife is keeping the whole 'Zodiac' thing a secret and he may or not have suspicions about that, the whole 'Flash is dating/having 'relations' with his little sister is just pushing him to the edge.) As for what it is, I won't say. I am interested to see if my guess is accurate and have no intentions of jinxing it.

I ask you who read this, isn't it easy to imagine our protective, rage-prone Fool doing the exact same thing if the tables were turned? You made me think about it and I ended up making a pretty long theory that links a lot of things together.
THEORY TIME YAY!!!!
There is no way Celestia doesn't know about Zodiac, between Disc.. I mean Juan comment that he has been cleaning after her messes for a long time, the app "mysteriously" coming down near her office and the Celestia-Sunset Shimmer-Canterbook-Persona-Zodiac relation, there is more than enough evidence to say that she at least has some involvement in it.
Now given that she is Celestia, putting a lot of students on risk is OoC UNLESS there is a really important reason. Like, She was involved in shadow research, it went horribly bad (like always) and ended up creating a Tartarus like place probably where the school is now (Im making a distinction between this place and Zodiac like there is a distinction between Tartarus and the Dark Hour).
Given that shadows get attracted by people, it was decided to put the school (or maintain it if it was already there) as bait, to stop the shadows from spreading around the country and where Celestia and Luna can keep them contained to protect the students. That would explain why the shadows you find in the Zodiac are usually weak, those are the shadows created naturally, while the bosses and strong shadows are the ones who are able to slip past Celestia, that also gives us a "lategame" fighting place and a reason why there are stronger shadows there than outside.
Now, about Shining, maybe he already knows about this and is helping Celestia and Luna fight. He is a Emperor, the card that represents leadership, authority and control, so he probably thinks that its his responsibility protect Cadence and Twilight, so he decided not to tell them anything (You know, the whole "its better if they don't know, I have to protect them", etc etc). But now, we know that something is controlling the shadows, that something HATES Flash for some weird reason and he started attacking Twilight because of it (remember the message Flash got on the bathroom). Maybe he knows a bit of that (at least that Twilight is being targeted) and the combination of a long time of fighting, keeping secrets and this are pushing him too far.
Or maybe its just that he has some repressed jealously about the way Cadence acts that sparked at seeing her sis with someone else.
As an added idea, maybe the way the relationship between Celestia and Sunset went sour because of this. Celestia had a lot of hope about Sunset persona potential, maybe seeing a way of finally finishing this, Sunset got overeager and pushed herself, Celestia made her stand down, since she was too young to get in such danger, Sunset felt it as a rejection and got bitter, her problems with this destroyed her persona growth, making Celestia abort the plan for Sunset. That made her even MORE bitter and she started having jealously and a superiority/inferiority complex. It snowballed making her more and more bitter until Twilight came, someone actually better than her on the academic (Probably the subject Sunset decided to pour her effort on after the persona fiasco) and she just snapped, deciding to make Twilight (and Celestia too if that smirk during the whole Rainbow fiasco in the cafeteria is any indication) life a living hell.

I'm flattered that you've put so much thought into trying to figure out what's happening here, but..you're trying to shoehorn the plot of Persona 3 into this story and it's not really working.
5346952 A lot of what he described is similar to certain plot elements of Persona 3, but there's a lot of zigging and zagging involved there.
Also, the Persona games' base plots are wildly different from one another from game to game. Persona EG is no different in that respect: there may be some little things here and there that resemble Persona 3 and/or Persona 4, but those are more passing resemblances than anything else...most of the time.

A Social Link is a bond between two people. Nothing says that bond has to be nice.
In any case, I'm not sure how much of Shining's behavior is himself, but some of it has to be. Whatever supernatural effect lingers around the school, it seems to dig up what people bury in their psyches, but it can't find anything that isn't already there.
Of course, this could be completely faulty speculation. I'll just have to wait and see.
Looking forward to more, especially if Twilight has anything constructive to share about her shouting match with Shining.

In Persona, most Social Links have absolutely nothing to do with the supernatural goings-on in the Main Character's life. For example, the Midnight Channel has nothing to do with Eri's issues in dealing with her stepson. Tartarus has nothing to do with an old monk's wrestling with regrets over his estranged family.
Any connection between Shining Armor's behavior and Zodiac is tenuous at best. Rule number one of reading this story is don't automatically assume there's a bogeyman hiding under the bed. Look for less convoluted explanations for characters' motivations first, THEN drag Zodiac into it when all else fails.

Yeah, I supposed so. I just don't think that Celestia is ignorant of the whole Zodiac thing (and I really hope you wont go with tyrant asshole Celestia some people love to preach) so I was pretty much wild guessing about why would she let things keep going like that. I don't think we have enough information yet, so I ended up filling the missing parts with P3 plot.
The Shining Armor part not even I believed it, it was more a last time connection I did while I was reading the chapter comments, for me its way more plausible that Cadence flirty way of acting and her secret keeping is making Shiny jealous and stressed. They are completely opposites in the way they see and express emotions, so there is a lot of misunderstanding going around and that accumulated stress blows up each time he sees her little sis with Flash.

You know,Flash was kind of asking for it when he provoked Shining like that.(That's NOT to say that Shining's actions were acceptable either) He already knew that the dude was on edge and then he decided to be dumb and do it anyway. To his credit,Flash did try to be calm in his responses at first,but it fell apart at the end.
