Also interesting how a smaller force of pegasi could stop a massive force of pegasi with the mass and energy of the entire city moving towards them. Guess they got tired of being grounded by Lulu the whole time.

They could probably stop it since the defenders were tired after being under attack for so long. Great chapter btw.

I mean, they haven't been under attack per se. The Pegasi have been the main aggressors so far. They were the ones who initiated all the combat, except the one instance of them trying to move the city and escape. Yet, then again they still started that conflict by attacking first before just giving up and deciding to leave. Lulu simply decided to continue that battle in order to prevent them from fleeing.
Luna and her unicorns have presumably been targeting their spells toward mechanical and or military targets. Even if their spells were hitting essential personnel responsible for moving Pegasopolis or even civilians, it would still only be a response to a Pegasi attack, essentially a, "Why are you hitting yourself" scenario.
They'd just need to stop attacking if they were tired, heck Lulu would still be offering breakfast the next day after they attacked.
Though thinking about this, the reason they might be fleeing is because they are either
A) Starving and needing to raid
B) Tired
C) Taken heavy damage to Pegasopolis
In the event that it's A, they could still use a force to fight back and escape. In the event of B, then yeah they might not be able to escape against a well-supplied force. In the event of C, then whatever mechanical or magical force they relied on could be temporarily supplemented with manual power by putting out a greater force of Pegasi. The answer is probably a mix of all of these possible answers and more, war is complicated. And so are the inner workings of authors.

Nah, it's more like trying to move ship with sails against the wind. Logically, Pegasopolis has to have a massive windage. With pegasi abilities it's much easier to move it from outside by making wind, than pushing from inside.
Coming to think of it, the rain it makes cannot come out of anywhere but city cloud mass 🤔. If no resupply, it about to stop raining or decrease in size.

Still, an engagement force could be detached to neutralize the force holding them in place, especially with how vulnerable that spot leaves them in artillery range of ground forces for a continued assault.

Bit of everything I'd say.

Keep in mind, they would already be tired, be flying against the wind, and would be exposing themselves to spellfire.
