Okay, so reactions in order: How in the world did Raegdan got his hand on a nuke? He couldn't make one himself. Probably neither could Luna, magic or not.
Few I forgot. Also, some minor typos, too lazy to look for them on mobile.
Did they make nitroglycerin? While unstable, it's not That unstable. Also, it's used for migraines to my knowledge, so it could be possible to find it in ponetongue.
Also you can make dynamite by mixing it with powdered clay, which is really stable.
And why not tell Celly, get the solars to evacuate te city while our devastating duo do the deed, so they can be left to their own devices for a day or two. A large city takes some time to evacuate, especially since ponies don't have large transport vehicles like us. Also, the train is not as large as ours, so that would be limited as well.

I just remembered. Why didn't they use alkali metals? Luna just magic some air bubble around them, let our little monster swallow it, poof. Thing went up in the water.
Also, I can imagine them either coming out realtively unscathed (or at least alive), but the trashing monster destroys part of Baltimare, the solar guard and Celestia will be hailed as heroes, cus they arrive just before its death, while our cheery couple gets blamed for everything, or they get transported to humanland (Lu comes back in a tank. That would be hilarious), or they get separated and get transported to different places. Or they fake their deaths, cus that's fun.
I really want to see her do one of those speeches now. The idea of a wrinkly little pastel pony bragging about how the monsters in her day were way more awesome is just too funny for words.

7170519 Raegdan has always been more of a "use what's around guy". He hasn't in general stuck around anywhere more than necessary so his crafting level is fairly low . He thinks he can make a nuke with magic. Whether they can is another matter. The dynamite he makes is also very, very crude. It's just sawdust soaked with nitroglycerin, stooped in hollowed out cylinders. No powdered clay or shock absorbent material around the nitro. He's really scared to screw around with it any more than that, especially since he wonders if anything he adds could, due to magic or some chemistry he doesn't know, mess with it. He's even worried if the sawdust was from magic trees or something. Things like alkali metals and stuff... he doesn't know about. He used to read stories, not wikipedia science articles. His knowledge base is very random in general.
Also, I worry that if you give a human enough science he can be way too op when combined with magic. Even so, they've had less than a year so far. The amount of work they've done already is ludicrous enough.

I'm afraid I've really dropped the ball here by not establishing a diameter or something to make her size clear. the whirlpool itself is big enough to swallow large ships. The monster itself is much bigger, like comparing the diameter of a straw to the mouth almost. However, I really, really suck at scaling, and I kept it a bit vague so I don't put in sizes that are simply ridiculous.
From my need to have a way for Raegdan to get down there. Besides, progress, inventions and discoveries aren't a straight line, are they? I'm pretty sure that I read somewhere that there were people who used steam power to make engines of some kind in ancient Rome. They just didn't bother with it cause it wasn't needed/viable at the time. Some pony came up with the idea for scuba diving and it just caught on as entertainment. That's my explanation.

You know, I believe that's the first time you've actually responded to any comment of mine to this story.
Can you specify that a bit more? Are we talking "galleon" big, "ocean liner" big or "aircraft carrier" big? The fact that the Kraken apparently likes to snack on blue whales makes me think it should probably be one of the latter, but I'm having some difficulty really putting any specific image to it.
That's fair enough, I just wanted to express my amusement at that contrast a little. Those valves they have in there are some rather fiddly and complicated precision tools, after all.
Personally, I would have gone with a diving bell instead. Those are simple, functional and we've had them for literally millennia. The first use is actually described by Aristoteles himself, some 2500 years ago. You can improve a lot on that general design with what the ponies have available.
It's not really a big deal, though. Pony tech is schizophrenic as hell anyway.

But then again the explosive could have been something else, so it's absolutely pointless for me trying to point this out.
As for alkali metals, I actually seen that on TV (on Brainiac) when people were blowing up bathtubs just for giggles, so it's not really wikipedia level knowledge to know they go boom. But yeah, a human with standard knowledge can be op enough in a medieval-victorian world, so no arguments in making him not know stuff.

Alkali metals don't go boom. They catalyze water into hydroxides and hydrogen, which then explodes when the alkali metal heats up due to being so reactive. This isn't something you can reasonably use to blow up much of anything. It's too uncontrollable and to actually get a large explosion out of it would take a lot more hydrogen gas than the metal can produce before blowing itself to piece. It's dangerous, but very limited.
Plus, exactly because they are so reactive, you do not find a lot of them in an elemental state in nature. They would have to be refined, which is tedious, dangerous, and complicated.

It does not.
As for the size of Charybdis... ocean liner, yeah. I can see her swallowing the Titanic for instance and I think of her as relatively young. She can grow larger. If this was a videogame she wouldn't be a boss but a multi-level dungeon. I'm having a couple of ideas behind how she works where I try to imitate being smart enough to make her work without being a creature of magic. I'm sure everyone will have a lot of fun at the next chapter... when they tear down all my assumptions
(Which reminds me, I still haven't fixed my stupidity in the chapter where Raegdan's heart stops.)
A diving bell would present its own problems, and I'm not saying that just because I never ever thought of them at all. Air tanks are far easier to introduce to the reader and work with them in story terms (despite the questions of how come they have those). How would you even lower a diving bell in there- wait, right, cloud platform and Thestrals. It'd be pretty hard to make it work with Raegdan but maybe if they set it up with him already in there... there'd need to be a reason to have there one already or find one quick or build it... I could make it work, but it would delay the story or add contrivances ("as if there are none in there already" mutters someone). At this point I'm defending my choice either so I don't look stupid or because there's something to be said for story simplicity (crowd glares and clears throat unnecessarily loud).

(At this point, I'm kind of imagining her looking vaguely like a flipped-over sea star: a big mouth in the middle that sucks up all the water and a number of arms centered around it that funnel the cleaned-out water away from it and spread it out a little, maybe laced with that bait pheromone that's hinted at in the chapter. This would neatly explain why there isn't an equally big spout of water coming up in the distance somewhere every time she feeds. I'm looking forward to seeing what your version is like.)

I really really hope Raegdan and Luna's reasons for not wanting ANY help and refusing to tell Celestia the truth about what's going on are explained. The whole "we have perfectly good reasons and we absolutely refuse to share them, even when thousands of lives are at risk" is starting to grate on me and it seems like it's grating on Applejack too.
You want first crack at the Leviathan? Fine.
You want to keep the Leviathan a secret even though Celestia knows about the whirlpool and asks you about it since she knows you're in the area? The hell is wrong with these two?
If Luna wants people to trust her much like they do Celestia, lying to Celestia about the giant sea monster heading towards a large port town is the complete opposite of what she should be doing.
Best case with how things look to me right now? She might be considered a hero, but she'll be a hero no one trusts.

I thought it was obvious as to why they are being this way, but for everyone who didn't observe the reasons that they implied earlier, I'll restate them.
Luna wishes to have the Lunar Guard become the venerated monster slayers of Equestria and also a political power piece that will keep Luna safe from the enemies within, currently, the things stopping her and Raegdan are the Solar Guard, a lack of reputation, and distrust and fear from the general population.
Luna and Raegdan need to take this monster down on their own to not only make themselves known, but also to establish that they do have power and are not to messed with.
If they have to be bailed out by Celestia, then the current situation, with all the assassination attempts and political violence, will be especially exacerbated, and they may not survive. Luna would also be psychologically crushed, as she failed in the worst possible manner in getting out of her sister's shadow. The Lunar Guard would likely be disbanded or ignored as a result of the whole incident, after all, if they can't slay monsters on their own, then what is the point of them existing? Nevermind that it is a leviathan, the subversives, traitors, and criminals arrayed against Luna would pound that controversey ruthlessly and ensure their political capital is protected.

I understand these reasons that have been alluded too in previous chapters, I just think they are piss poor reasons.
Wanting to lie to Celestia about the existence and movements of a Leviathan that is heading towards Baltimare is going to foster the opposite of trust.
If they manage to kill the Leviathan they may, and I must say may because they are trying to kill it in secret and only the Thestrals will know, they may gain reputation and respect but it will all be based on fear.
Does the general populace of the city they are trying to "save" even know about this thing? You can't get a reputation for saving people from monsters that they don't even know are there. It will just spiral back into the Lunar Guard being the thankless agents in the shadows that show up after the fact delivering the bodies of loved ones, telling you how they died to some monster that you managed to kill.
I believe that intentionally risking the lives of tens of thousands of ponies and the well being of the country as a whole (from the economic fallout) for personal power and prestige is horseapples.
I'm really hoping there are more substantial reasons behind their actions.

The "substantial reasons" for wishing to not be bailed out by Celestia are the fact that they need to get some power and prestige if they wish to put a halt to the attempts on their lives.
Like I said, failure will exacerbate the assassination attempts.

They WANTED to lie, but they didn't actually send anything or lie to anyone.
They simply didn't answer Celestia's message about Celly coming out to meet them.
Actually, they're risking their lives on a 1 in a million longshot to get the job done sooner, so if anything, they're risking their lives to potentially save hundreds (possibly thousands) of lives, and an entire town's worth of livelyhoods.
If they wait for Celestia, the Leviathan may very well move again, possibly toward the town, thus killing the sea trade (and we know what happens then).
Who knows how long it'll take Celestia and her guard to get out there, inspect the leviathan, make a plan (and most likely be met with failure), make another plan, fail again, and on and on.
At BEST Celestia's either going to:
1) Finally get it right and save the island town after MUCH lost time and many failed plans, only to have lost untold lives from the sunk ships, as well as many ruined lives of the ponies who lose too much time/money/resources and their businesses go under.
2) Fail to solve the problem, and just sit there throwing failed plan after failed plan at it until the island town is no longer around to save. (and if the FAR more likely #2 option here happens, then the Charybdis will likely just move on, destroying coastline marine life and sinking ships til they lose track of it deep out at sea, and it continues on for eternity.
If they kill a Leviathan (something that is thought to literally be impossible, and has never been done before), let alone one that's bigger than most islands, you WILL get recognized for it!
There's only 4 of the things known to have ever existed (and as you said, no one will have heard about it being a leviathan, so most of the world's inhabitants will be thinking: "They killed one of the only 3 leviathans known to exist? Oh, there were four and that was the newest one? SWEET CELESTIA! They killed it practically on sight?! I would say that's impossible, but they've got a +1,000,000 tone body the size of Canterlot Mountain off the cost of a known island town to prove it!"
Hell, even if they had to nuke it, they would still be called godly monster killers.
(Granted, the political fallout of setting loose a deadly/hazardous radiation cloud sweeping through the atmosphere so close to a highly populated food shipping export town would nearly match the irradiated fallout from the nuke itself though.)
