Well, horses are one of those animals that clean themselves differently than humans do. I think he was probably fine. I know the ponies are magical and vaguely humanoid, with full bathtubs in their homes, but they also don't seem to need clothing the way we do, even in snow. My best guess is that their fur protects their skin and while they do sweat and probably shed both skin cells and dead fur daily, they may not have the kind of glands that we do, so it probably doesn't smell the same. Honestly, they probably have a different notion of pungency too, but that would really also depend on their physiology.
But considering that other people have mentioned magic, that's probably the real answer anyway. What are unicorns good for, besides practical wards, manipulations, and removers?

Second, they are ponies and are intelligent, so they cant be labelled the same as animals would, there HAS to be differences here and there and higine must be one of those. Though I might be over-thinking this.

That isn't what I meant. Intelligence has nothing to do with. Most animals don't need to bath as much as humans do, nor in the exact same manner, because their bodies are different from ours. I'm not saying the ponies would necessarily nibble one another's coats, or roll around in mud, or in the case of pegasi, preen their feathers with their teeth, but the way they shed their dead cells and the composition of their sweat may be different enough that they don't necessarily stink quite as much or wouldn't be as bothered by it.
Most animals don't require frequent washing in soap and water, even the ones we've domesticated. While we don't necessarily know exactly how their biology is or how much it differs from humans (they do a lot of things that are impossible for real equines), I think one of the key indicators would be the few instances that we've seen them in snow. They don't really bundle up the way that we do, which would indicate to me that for the most part, unless it reaches historic levels of cold, most ponies can rely on the extra fur they grow in the fall, their winter coats, to keep them warm. I know that isn't directly related, but it would seem relevant to me, since the fur affects the skin underneath, which is where all the odor builds up.
Since soap can often strip essential oils from skin and fur in a number of animals, my impression would be that they probably don't need to wash quite so frequently. Although Rarity did mention a pimple in one episode, and the stallions apparently shave, so it's really not an easy call. I'm just assuming their biology is distinct enough that there are some factors that might keep him from being utterly disgusting by the time she sees him.
But those are all theories on my end.
