Twilight Sparkle broke time when she got her cutie mark. Now Twilight and Sparkle are sisters from another time. Twilight is hailed as the potentially greatest light magician of all time, and already has a reputation as a hero by the time she goes to Ponyville. This isn't her story, not primarily.

Sparkle is an orphan - her dark magic killed her parents. She lives with her brother in Canterlot's industrial sector because they can't afford anything better. She can't leave either. She's a natural dark mage; while Sparkle won't go mad like Sombra, her reputation is hardly any better. Worse, the law doesn't see her as a good pony.

The fact that the dead don't stay dead around her, or that Thorn - Spike's double - is an undead, soul-eating abomination, are other matters altogether.

Hearth's Warming Eve has come once again, which means fun in the snow, warm food, and spending time with family. At least, that's what it means for most ponies. For Scootaloo it means a day off from crusading, loneliness, and the coldest night of the year. When Discord begins to whisper to her from his stone prison, she questions the beliefs held by many. When facing Twilight Sparkle, Nightmare Moon was given a choice: redemption or revenge. What if she had chosen the latter? A grim fate awaits Equestria, but in a time of greater strife and conflict, Discord's return is accelerated. While he expected to bring chaos, he did not anticipate that he would end the Longest Night and bring hope and joy back to the land.

Discord struggles to reconcile his nature with his desire for admiration. While Twilight's friends strive to carve a new life in the ever-shifting Equestria, she searches for Celestia, the only one who can bring harmony back to her lands. But Nightmare Moon also seeks her sister in a desperate attempt to find her place in the world. New dangers lurk in the wild and more threaten to fall over Equestria. Nightmare Moon's decision broke the balance of the world. Will Equestria ever turn to peace, or will the spiral of chaos and destruction be the end of everything?

(An alternate history, this story takes the universe established by the canon and explores one possible outcome if Princess Luna had not been redeemed.)

With the remnants of the Old Kingdom destroyed, the Abyssal Throne sent away, the threat of Gravitas defeated, and Black Rose no more, Equestria now faces the encroaching darkness of Oceanus and his rebels.

But the stage is not yet fully set. Twilight Sparkle and her friends must gather what means they may before the battle is joined.

But as Twilight is introduced to life with her new mentor, she is thrust into a world of political intrigue, conspiracies and secrets. Secrets that were never meant to be revealed. As allies and enemies plot against the very peace of the nation, will Twilight fall prey to the perils of her new position? Or will she prosper and find in Nightmare Moon the mother she never had?

This story is a sequel to Scion of Chaos

Five years after the summer in which the three had gotten their cutie marks, Scootaloo, Sweetie Belle and Apple Bloom, now young mares in their own right, decide to go on a quick summer vacation, all as an attempt by Sweetie Belle to cheer up a sad friend. However, the trip turns out to be more than they had anticipated.

Set five years after Scion of Chaos and An Emerald Treasure. For the sake of context I'd recommend reading both of those first.

Twilight still isn't having a very good day. An army of changelings is attacking Canterlot, and the experimental spell that blew up in her face has stuck her in a time loop until she gets everything perfect and saves Equestria.

She's got a plan. She's also got a problem: Suddenly, she's not the only one whose day is repeating. And when you're caught between unstoppable force and immovable object, life has a tendency to get complicated.

This story is an authorized alternate-universe re-imagining of Eakin's Hard Reset, in which multiple loopers turn the time shenanigans up to 11. (Knowledge of Hard Reset is not required, but based on reader comments, will help in sorting out the early chapters.)

Cliff's Notes versions: RampantArcana has started a GitHub repository to codify the time-loop rules and the early-story timeline. Hawthornbunny has posted a chapter-by-chapter breakdown of all the loops, including the ones we don't see, with a lot of critical analysis. It's been more than a thousand years since the Mane Six's adventures in Ponyville, and things look very different. Equestria is gone, devoured by chaos. Nightmare creatures roam the lands, changelings prey on the few remaining pony settlements, and all trace of the peace and harmony during Princess Celestia's reign has vanished.

Until, that is, a small group of ponies set out to map the Tangle, and find a slumbering dragon inside. Now Spike, a millenium out of his time and with only his memories to comfort him, is ponykind's only hope. Together, he and his new friends set out to find the one pony who can set things right: Twilight Sparkle.

When Twilight Sparkle slipped beneath the covers last night, everything had been fine. She had friends whom she loved, a teacher she adored, and a bright future ahead of her. But when she woke up, her blankets and quilts had been replaced by hospital gowns and padded restraints.

Everything is wrong and nothing makes sense; even her friends have changed. The doctors keep telling her that she is sick, that none of it was real and that it was all in her head. Yet she remembers a life far beyond the hospital walls. She couldn't have made it all up on her own. They must be lying… right?
