Hmm, a crossover like this is always a challenge. A character like Sheldon is very hard to write down--not only is he pretty complex, but his strong diction can be hard for new writers. And being a BBT fanatic, I guess I could do a little here.
I guess your characterization for him is decent. Though when he insults Penny's IQ, just note: he would never say anything THAT mean. Just something that one might find offensive yet be never would, because he doesn't mean to. He would never directly insult Penny or anyone else--except some villain from Star Trek or something. Here's another thing that bugs me:
Luna mentions Equestria and magic, for Pete's sake, yet he does not at all question it. Sheldon is the kind of guy who would question everything to a T before doing a single thing. I know I'm carping on a lot of Sheldon's characterization, but quite frankly, that's all I can really talk about right now, since this just started. Since I LOVE the Big Bang Theory, I'll try this. I mean, I've read one other BBT/MLP fanfiction, but that was a mess, so maybe there's some small hope here.
Also, you got the knock wrong, it's "*knock, knock, knock* Leonard. *knock, knock, knock* Leonard. *knock, knock, knock* Leonard." Three knocks apiece; DUH! ... Okay, I was just kidding about that. I mean, it's true for the most part, but to make that point for real is pretty harsh.

I had this also stuck in my head for awhile but I didn't think I can get Sheldon down. But you sir, you got him down as much I can remember. So keep it up and I am immune to grammar mistakes making them blind to me.
