I enjoy stories like this from a Devil's Advocate point of view. Mind control and transformation and forced happiness are almost universally portrayed as negative... and to be fair, there's a lot of sense in that. But one underlying theme in those kind of stories is that the 'real' personality is suppressed, trapped, stifled - their outward qualities are only outward, and on the inside they're suffering.
But what happens when that's not the case? When the transformation is real, and complete? Who's to say the new you has any less right to exist than the old you? What if your happiness isn't just faked, but genuine? What if your original life wasn't all that great?
Is a cheerful, optimistic new existence as a cute, attractive, desirable, happy young mare who gets laid regularly really all that bad?
There are a couple aspects of the story I'm not wild about - in particular I'd have preferred less of the darker implications. Less the idea that the ponies are conducting the transformations for their own sake, and more because they legitimately think the humans will be happier and better off that way - twisted, domineering love like that is always a concept that fascinates me. But yeah, I quite enjoyed this.
And plus a million points for pony fluids having transformative effects. Kinda reminds me of an old favorite of mine, Heat and Desire.

Hitler's solution was to exterminate them by the millions and to ensure they didn't breed. Ok... this is a very odd and off thing for me... This fic had everything I liked; M/M, Transformation, Gender swapped ponies... and yet... I don't like it, this isn't an insult the writing was amazing and it was a very well done story and I was liking it all, and then the ending... The ending is what killed it for me, starting from the word re-education is where it died instantly. I find it unsettling when someones mind and personality are stripped from them with out there consent, I found the ending that the speaker simply lost his mind and became a ditsy mare, if he would have kept his own personality and not been changed rather form, of course , the race and gender and a little of the mind, then it wouldn't have caused the massive pit in my gut that this fic caused. In conclusion, as a critic I find nothing wrong with the writing its self, hell even the story was great, but if that ending was changed ever so slightly, so he kept his memories and personality (with some changes here and there to make the fit) rather than the complete change of character into a completely different one, this this fic would have gone over a whole lot better in my opinion.
