But hey, guess what? Its our story, not yours, so you don’t to dictate a god damn thing. If we want Cybermen to invade Equestria, its going to happen. If we wanted Reapers to come from the sky, we can do that. If I wanted to have Marcus suck up all the magic on the world and fight an evil Superman, we can do that. If I wanted the Tirek to show up out of the blue, its within our power to allow it. If I wanted a sudden invasion of radioactive ants from the planet Zog, the sudden appearance of Lyra as an Alicorn, or hell, as the Emprah of Mankind, or even if we want a world where the Vogons show up and blow up Earth – guess what? We. Can. Do. That. Cyborg Hitler, army of demons, sudden appearance of the Flying Spaghetti Monster, the entire cast of RWBY, full frontal Furry assault... WE. CAN. DO. IT.
Which is not to say we will, but frankly if we can do all that, why is a little moral ambiguity so bad for the story, huh?
So in the end, you have no say in the direction we take the story, so either you are in it for the long haul or your not.
Now either piss off or wait until we are done with this arc.

After reading this, I can actually live with all that...
...but only if they are then also forced to deal with the consequences of their actions. After all, poor Trixie is an innocent sacrificed for the "greater good". Therefore, the least they can do is to give her the best care possible to mend the damage they did to her (or better, are about to do in the next chapter).
If you want to show the difference between them and the Empire, this would be it. The Empire wouldn't have hesitated to just throw Trixie under the bus and then forget about her as a tool that fulfilled its usefulness. Our protagonists however should acknowledge it is their mess that ruined Trixie's life, and therefore also their responsibility to ensure that she can still have a future and recover from what was forced onto her.
This actually would give this rather depressing arc a message of compassion at the end.

For what it's worth, your comment about the Royal Sisters helped inspire me to write the scene at the end of this chapter where Celestia and Luna reminesce on their past falling-out and decide that, in using Prime!Trixie as a reminder to the Equestrians they'll be facing fellow ponies like themselves, many of whom are basically decent people whose minds have been warped by fear and anger such as Luna's once was, some good might come out of this yet.

Gotta say, things are getting harder for a whole lot of people in this story. I feel sorry for them, being put in a giant crappy situation like this, and things seems like it is going to be like this for a while until the real fight get here.
Do I think that what they are doing to the other Trixie is a good idea, despite how immoral it is? ...Nope, not at all. I am 100% in agreement with the Doctor here. This is going to backfire on them, big time.
I mean, I know that the options are very low, so I don't really blamed them for that. They hated doing it as any good souls would and I can respect that. Problem is, this kinda thing is something that the Enemy will try to turn into a weapon, in one form or another. Considering what the Sun Tyrant have done so far, I can only imagine the grimdark possibilities that Tirek's proxy can think of. Choosing faith might actually be better in the long run than the lie in my opinion, but who know, they might get lucky and everything turn out as planned...though, with their luck so far, I wouldn't bet on it.
As for the story itself, I am loving it so far. Keep up the great job and I'll be waiting to continue on reading it.

Looks like Celestia's comment about the evil inside Ponies is more right than she thinks.
This has me thinking though, clearly Catseye exists in both universes, and with the "uptimers" being the same characters at the beginning, does no pony consider that they should be looking for those that willingly supported the other Equestria in this one? Or do they just assume that *every* pony must have been mind controlled?
I know Lyra mentioned her by name, and its been a while, but if I recall right Catseye was in a position of power even before the war started of the Uptimers, so that name should be familiar with some of them too.

They had Catseye under watch since the beginning of the 'Training Days', but with the assistance of the Guards and an Imperial dreamweaver, she managed to keep them from uncovering any evidence they could use against her in court. And out of respect for her civil liberties, Equestria's first option wouldn't be to arrest her without cause.
How the measures they're willing take for Trixie's case will now affect this remains to be seen.
By the way, don't take Celestia's comment about the evil inside ponies at face value. The remainder of her dicussion with Luna indicates how weary she's grown about all this, and how she hopes that apart from preserving humanity's status as "righteous victims" in the war, Prime!Trixie's tragic story, truncated thought it may be, will at least make her people aware that those whom they're facing aren't simply monsters.
After all, they came to accept Luna herself as a person just like them.

Without even addressing the rest of your comment, you do know the Blue Spy was brainwashed into the actions she performs? She is not, in that sense, an "actual criminal"? As for the rest - the Doctor made it clear that fixing Trixie's mind is a risky business. Do you suppose wholesale swapping is supposed to be easier? As of Part 3, it's made clear that they're copy pasting, so that's not swapping. That, of course, leaves aside the entire angle that making "bad" (for the given value of "bad") Trixie take the fall misses the point of using Prime Trixie to begin with, which is that if a top PHL agent was shown to have done these things, it would potentially risk the alliance. That is why Prime Trixie is the "fall guy".

I'll say what I've said before. When you start resorting to tactics the enemy would use...you've already lost the war. It's better just to be brutally honest and get it quick and dirtily out of the way than LIE, and have it found out, and come back to bite you. Because at least the first one shows you trust your people enough to show them even your mistakes or flaws. The latter shows you DON'T trust them enough, and trust is what this entire enterprise is based off of. This is why honesty is always the best policy, and why it's a virtue. Because up-front honesty at least can be endured, because you know it shows taking responsibility, and admitting fault. It's what makes you human, and people love it when others prostrate themselves. Lying about something is bad, yes. But worse still is lying, then covering it up. "It's not the crime, it's the cover up" after all.

In and ideal world, I'd agree with you. But both in the real world and in Spectrum, it's fairly clear that it is not an "ideal" world. People living in imperfect worlds make imperfect decisions, because - like the man said - sometimes the only choices you have are bad ones but you still have to choose.

I'm afraid that ship sailed after human advocates in Spectrum spent too much time either glamourising or downplaying the brutal side of our species, hand-in-hand with a pervasive message of "please feel sorry for us" when the Empire is spreading an apocalypse we could one day inflict upon ourselves.

Sometimes... to win a war (at least of this kind) you must play dirty and go to the same level as the enemy, if not worse if you can. War is not fair, in order to win you may have to do unthinkable things.

I agree with you there, but I still pretty much hope their plan goes off without a hitch because if it does, they'll at least be able to fulfill the last part of the plan which is to come clean about this when the war is over. Holding a trial would help in the whole "admitting their faults and doing something about it" thing, but the problem is: while the allies who are coming to fight with them will be understanding of their situation, their citizens, on the other hand, will not. If the PHL admits to their faults too early, then Equestria and possibly the other countries will be facing civil war within their citizenry on whether or not humans can be trusted or not. However if they admit their fault the right way if they do it early, then the civil war and in-fighting will be least likely to happen. But they don't have nor know anybody who could pull this off the right way and that's why they have to go with this option. And if this option will always stay bad if they don't do what I hope and admit what they did after they beat the Tyrant. I also hope that what The Doctor found out in the future that it got worse because they kept it secret after the war and it was then discovered rather than follow through with their promise to release the truth after the final battle. Or worse yet the Queen tried to use this truth against them during the battle.
So yeah, it's a pretty sure thing that Weaver will try to tell the Queen that the PHL covered up a murder and blamed it on the native pony. But as long as she doesn't understand the full information that went on there and the others in the conspiracy are protected from her magic, I think the Queen trying to demoralize her enemies with this vague truth won't work as well she hoped if she tries this.
Though it seems like The Doctor has a plan that will actually turn things around for everyone and maybe even save Uptime Trixie's life, in true Doctor fashion.
Writing of her, I really want to see how they're going to save Trixie, the Blue Spy, and the other personalities from the Weaver's brainwashing magic. Especially if they're going to use their love for Stephan to bring them back, while he refuses to go inside her mind with Luna, Cadance, and Chrysalis. Could he at least just talk to her like he's a voice in a microphone when saving her?
Trying to show the Prime Equines that anyone can be a monster without there being a puppetmaster to tug at the strings? I'm all for it. It's just the harsh reality that, with free will, anyone can be an asshole. Unfortunately, very few exceptions call for excuses. Sometimes, people don't need a reason to do bad things.
Before I read the story, what is Gore and Dark for ?
7762038 the Gore tag is for considerable amounts of blood and other unpleasantness - Strike, For Whom The Bell Tolls, Trust, the Sons of Legacies chapters, all of these have a lot of that, but to be honest just expect a lot of that. The Dark tag refers to thematic elements such as mental torture, physical torture, implied sexual assault to various degrees, and other thematic elements as the story progresses, that sort of thing.
Let's hope it's something suitably ironic and karmic and he comes back laughing.

There are some really good lines in this, but I think I like this one best. If real world experience tells us anything? The "someone else" usually very much doesn't appreciate it. Historically, we are not very kind to our own "doing what needs to be done" types, because it's always far too easy to see that they're lying to you as much as they're lying to themselves.
Somewhat ironically? I think this is a better, more justified and more pressing argument than anything else given so far, and it comes from the one person who had absolutely nothing to do with the planning of it.
There is doing the right thing for the right reasons, the right thing for the wrong reasons, the wrong thing for the right reasons and the wrong thing for the wrong reasons. This is doing the wrong thing for the wrong reasons and only one character has even noticed it yet.

Yup. She stepped back for two months to undergo spiritual healing with the Scribe, she's agreed to step back from executive power, and now she's not interfering in this scheme; for a long time, certain parties have put forward the opinion to her that she needs to be less hands-on, so to speak. Well, here she is standing by to observe how they handle matters, and as several commenters have stated, their performance thus far... could do with improvement.
Conversely, you could argue this is Celestia at her darkest without being the Tyrant. Maybe it is. But at least Luna immediately saw through the pretense that she's letting this happen because she doesn't trust her ponies, allowing for a heart-to-heart between the sisters which has been a long time coming. While I don't know if she's right, Celestia as she is on the show would believe in people's essential goodness.

I think it'll be a lesson in humility for everyone involved. For everyone else, a harsh revelation that they're not nearly as good at playing god themselves as they thought they were. For Celestia, a rather stinging reminder that for all her meddling, she hasn't ever really been able to change the nature of her ponies at all.

In my experience, a lot of people find it very off-putting to realize that their lifelong efforts have really come to nothing permanent the moment they stop maintaining them, which is an interesting theme you could bring in here... and which I think is already kind of present anyway, whether intended or not. Celestia seems clearly disturbed by how quickly her ponies reverted to the kind of behaviour exhibited in these recent few chapters.
