Question. Is humanity gong to die? Earth destroyed, new foals fucking everywhere and bad ending? Or will tyrant celestia get killed for good?

Okay, this chapter sort of...reminds me of the Catalyst from mass effect three trying to make the argument it did what if did for a greater good, and that the whole "uniting the galaxy against the reapers has changed the cycle forever" thing justifies the over one billion years of slaughter. I would argue that whatever issues the pony races had PROBABLY could have been worked out on their own without direct intervention from a near godly source, and you could very much make the argument that trying to do so might have actually made things worse. Then AGAIN, I think back to ME3. It's only because of Shepherd's intervention that there's peace in the galaxy and races that fought for ages were brought together. It truly does only take a few people in the right place to move history. So maybe you could make the argument that "this actually did make things better".
Honestly...not sure how to think. It comes off as morally ambiguous at best. If you have to justify creating something to deliberately kill people in the name of uniting them against a common enemy, that...I mean...it's kinda...Wizard from "Wicked" logic and terrifying. I've seen something similar in a fanfic called "Reversal", a super villain ends up uniting the entire world against a force after an immense amount of suffering and pain and the world undergoes a near apocalypse. But the difference is the anti-villain didn't create a new target...he made himself the target because he felt that the burden should be on him and him alone. The idea being to unite all the races in a hatred of HIM rather than focusing their attention on some big monster he made or innocent scapegoats.
I guess I'm saying its...kind of hard to tell who the good guys are, even this far into the story. And in some ways, Scribe's revelations almost come off like Celestia and Discord and Luna were conditioned into acting the way they were, almost like they have no free will. I sure hope that's not the implication. I'd really hate for this to be a kind of "Bishock Infinite" esque approach to the alternate dimension thing.
I honestly hope the Elements decide to back out and stay out of the war. This isn't something they can fix, it has to be done by soldiers and generals, not six mares with magic jewelry.

I'm really glad to see an update.
I'm... really not sold on the Equestria background story or on the Scribe as a character. Likewise, even though Xenolestia getting her origins from the bag of Tirek's power, I dislike the idea that she's truly a puppet of sorts (I'm more a fan of her being a version of Celestia who went mad with the concept of order/harmony, becoming so utterly consumed by her desire to stamp out chaos that she lost sight of her initial goals).
Still, despite the low points at times, I feel the story's positives outweight the negatives.

She does what logic dictates what needed to be done. However, events that lead to the current Equestria was not the intention she was looking for, but it got the job done. She no more guided the three than the wind itself, just a series of events that she didn't see coming.

hell maybe it's just because in the context of this story, my homeland is already gone, but i'd go with the "blow up yellowstone and destroy the earth" plan, while using the doctor to transport everyone to that new world piece by piece along with as much stuff (materials, science, art, etc). let the tyrant think the last of humanity died in the last suicidal middle finger to her, then use that new world to rebuild, surpass, use the time and lack of a ticking clock of total destruction to become a force to be reckoned with. more science and magic combinations, more advanced science and magic, more runes, more numbers, magic capable humans, etc etc. then go to equestria, armed with archscience and burning with fury and bring some fucking retribution.
course, that would have had to have been prior to the good equestria getting involved, since doing it now would leave them in the lurch as the sole target for the bitch, which i wouldnt advocate unless absolutely called for (as in 10 square miles of un-barriered earthleft and it's pretty fucking obvious there wont be any last minute mirracles)
Huh, just realized that Lyra from the TCB universe is kinda like Gordon Freeman. Gordon initiated the test that brought the Combine to Earth, and Lyra found the ship that kickstarted the events that lead The Solar Tyrant to Earth.

I really really hate the Tyrant Sun... This chapter was great, brings a tear to the eye and vengeful fury to the heart. Its actually become a hobby of mine to think of creative ways to screw over the Tyrant...

Well, the math certainly is easy: 2 Earth hours = 1 Equestria day - If they have 12 Earth days available (you said two weeks, but I make sure), that would mean they have 144 Equestria days for preparation at least. With all 14 days even 168 days, so 4 to 5 months for preparation, which is a lot.
Seeing how Celestia's soul could fall apart if not mended, shouldn't the same be the case for the Tyrant? I know it's mostly the bag now, but it's merely using the core of her being, so could it be possible to use this weakness against her, since I sincerely doubt the Tyrant got therapy like Celestia did.
First time I comment in the main story, up to now I gave my ideas in the "Calm before the Storm" side-story.

It ain't easy for me to write a somewhat negative review for the latest chapter in a story I do like very much, but... I'm sorry, this one was a dud to me.
As ever, I can tell you all put in the same effort which makes me keen on contributing to the TVtropes page, and yet I found myself oddly dissatisfied by this chapter.
The prime cause for that, perhaps unsurprisingly, is the way Discord and Celestia are still being written. Their characterization has always been the story's weak link, and while I'm glad to see you've been trying to fix that in the later chapters, this just became a case of "one step forward, one step back".
For one thing, you're still trying to whitewash Discord of his less savoury traits to make him come off better than on the show. The first episode of Season 4 revealed that he created the Everfree Forest, making him responsible for the creation of dangerous beasts and many of the ponies' most life-threatening adventures? Retcon! Turns out the Scribe used the magical residue to provoke the animals' mutations.
I have to say, that part left more of a bad taste in my mouth than any horror scene I've read elsewhere in this story.
To begin with, while I can accept Discord as the good guys' morally ambiguous wild card, like he is on the show, you can't evade a simple fact -- his character has used brainwashing and psychological torture for no reason other than power-seeking! How different is that from Queen Celestia and her ponification? You really need to address this at some point, because otherwise it just comes across as, frankly, hypocritical.
Plus, did it suddenly become acceptable to change living creatures against their will? The topic of animal rights and experimentation is a long and complicated one I don't care to explore right now, but based on your own story's ethics, the Scribe committed one of the worst crimes she could have done here.
I'm fine with the idea that the ponies need to live in a tougher world to reach their full potential. Our own history shows that adversity is the motor of creativity. But if you wanted the Scribe to accomplish this via ambiguous, emotionally detached means, why not simply speed up evolution? Surely a magical AI can arrange for the right conditions to breed chimera without resorting to crude instant transformations. Admittedly, this could be considered eugenics, which is also rather distasteful, but it's a step up.
And it's impossible for me to buy Celestia as the overly emotional princess with Luna as the level-headed one. Not only does the show not support this interpretation, the story itself doesn't lend it credibility -- consider how Celestia first tried to talk down Marcus, delivered a coherent speech to the Queen and took a chance on Discord, whereas Luna blindly attacked both Marcus and the Queen (in full rage mode at the second), nor did she want Discord's help.
Which leads to my other criticism, Lyra's journal. It was something of a missed opportunity. After reading that segment, I didn't feel like I knew any more about Ambassador!Lyra than she had visions and... designed a new weapon?
I get this is a war fic, where previously innocent characters have grown harder to survive, but I think that making TCB!Lyra into just another haunted, gun-toting badass would be doing her character a disservice. She's meant to be this unshakeable idealist who can see a future beyond violence, inspiring others to the same. There are other ways to prove a person's metal than how well they can lift an assault rifle, y'know.
In fact, right off the top of my head, I can think of a few entries I believe would add a little more depth to her journal:
Yet at the end of the day, I probably don't have much cause for complaint. After all, I still like this fic enough for it to inspire me to write something of my own. :-)

I personally feel a bit uneasy now about the Scribe's plan too. I mean, this is a pretty big misuse of power when you think about it.

Really though, I ran into a wall and I more or less had to come up with a reason.
Besides, fiction world. It is our playground and we can do what see fit. But we try to keep it close to canon as possibly, by this point, we already gone off the canon waters and into new world one.
As for Scribe, she is a magical AI, one that has a purpose to ascend the ponies back to alicornhood. She made decisions based on what logic dictates she should. We see it as horrible and unethical, but to her it is just a means to an end. It doesn't mean she does it out of spite, just what she thinks is need.
Hence why Luna and Celestia are more appalled by it than Discord.
really, this chapter is just a filler and one I worked hard to fit everything together. We are currently working some chapters of the past and updating them, but that will be later. Discord is a character I love the most and I try to keep him the same, but really, he is just too different from the series. He is goofy and chaotic, but he is not the crazy one, and I don’t need that for this story as it will only bog everyone down and we all seen what he does in the season finale with Tirek.

Well, I don't want to presume anything, but in my opinion, if ever one of your chapters needed revision, it's this one. I mean, there are plenty of other parts in this story I don't agree with or feel would benefit from tighter editing, but I'm willing to accept them in the overall scheme. This, however, was just a bit too much of a dealbreaker for me.
And while I appreciate your dedication to making things fit with the show as much as possible, you do realise that many readers will be okay with a sign that says Based on Pre-Season 4 Continuity, right? One of the most popular group projects in this fandom is the Pony POV Series, whose head writer deliberately held off watching Season 3 for a long time.
Regarding the Scribe and her methods, I'd just like to say something I've already discussed with one or two other fan writers; I'm starting to tire of the cliché that applying logic is always at odds with morality.
Don't get me wrong, I don't believe in objective, universal moral codes. I'm very much of the "ethics are imposed on people by society" and "we all create our own morality" schools of thought. But restraints exist so that people know that crossing them is a sign a situation's exceptionality and severity. For an example, taken from your very story, the use of child soldiers. In the real world, this is widely seen as a horrendous war crime, and Western historians still look down on Nazi Germany for sending out children as young as twelve to defend Berlin towards the end. Yet if you're fighting an enemy that wants to exterminate all mankind, including children in the fight legitimately becomes the lesser evil.
Alright, this is an example of a heartless-yet-logical course of action, except that from a logical standpoint, making kids fight also has its disadvantages; amongst other things, you're running the risk of reducing the gene pool, the combatants lack experience, and an entire generation is threatened with incurable trauma.
Applying logic is like morality in that there aren't always clear answers, and you need to evaluate the advantages and disadvantages.
How did the Scribe expect these newly-formed animals to deal with the shock of their transformation? Why did she think an already barren world needed more dangerous predators that could easily finish off the remnants of ponykind? Most of all, how did she not know enough about mortal psychology to understand that this is creating a precedent, which some ponies might interpret as an approach to be copied? If the new alicorn race were built on the bodies of transmogrified corpses, it wouldn't much of a stretch for them to go and form an empire based on the same...
Those are my two cents.

4655156 Actually it would be considered FiM with bits and pieces being changed. Keep a majority of it in, as we will include various characters in a new story that is coming out dealing with Cheese and Maud... not sure about Cheese though.
As for Scribe herself, well that is probably up to Fluffy if he wants to build upon her character. Really, I envision her being rather detached from the whole issue, but began to realize her involvement causing more problems than actually fixing, hence why she doesn't seem to do any more after the confrontation between the sisters and Discord and refusing to see Celestia afterwards.
