Being a programmer myself I am considerably interested in this story.
I am wondering though what Fluttershy's role in this is. She is very adept with computers it seems and the moment they want to send a letter to the princess she does her best to stop them. Seeing the show Celestia always receives the letters to her face so no other unicorn should be able to read it. Either Fluttershy is in on the plot of Imperium (why am I getting a hellsing millenium feeling here) or she knows about it.
I wonder what Bon Bon would say to Lyra getting infected...

This is definitely an interesting idea, and after reading the first chapter I think you could actually make it work. Also, being someone who works with computers and programming a lot this fan-fic is hilarious. Also, poor Twi being infected with nanites, after seeing what nanites did in Doctor Who I am scared of what these little buggers are potentially capable of.
That dark tag is very much deserved for this story. It's a pretty scary concept. Imagine this happening to a good friend of yours, and you don't know how to stop it.

Little scares me more than the words "nanites" and "infection" in the same sentence. Good job.
Only quibble is that I don't see why they don't send a message to celestia. She has thousands of years of political experience, I think she'd have things she'd be able to do without tipping them off. Even if she didn't, she should still be informed. Dragon mail is pretty much the most secure form of communication possible, after all.
