Oh lord. I was wondering where you were taking the census towards, and now we see its fruition. Kudos to you for a logical explanation for herding, and from going from the monogamy to polygamy. Most folks are the either/or in their stories, so the fact you're making it a transition, and with heavy, logical reasoning behind it has me very impressed.
Omifarious is, as usual, a nice blend of attributes we've seen in prior chapters. His/Her elevation to Prince/Princess-hood is quite laughable, as it chafes at their character. You are good at giving us moments where we forget about his lawful-evil outlook and the fact that he is a love sucking Changeling Queen, and I like how you can lull us like that before giving us a nice reminder.
Overall, it's been good thus far, this has actually been one of the more enjoyable stories I've recently read that is currently updating. I'll admit that I'm not a big fan of the songs you've had, especially your stint of Aladdin based ones. However, small nitpick, as in the grand scheme of things, you are pulling off Comedy and Romance extremely well and living up to that Adventure tag. Good job.

Yeah I suspect that might be where we're heading with this. And I feel kinda sorry for Dash in that case as the one non-alicorn/close enough member of this herd.
Speaking from personal experience, polygamy is perfectly possible and viable amongst humans as long as we keep a few things in mind.
1) We all like to feel special, loved, and wanted. Like we can't be replaced.
2) Our other lovers are not replacements for the others; they are loved for different reasons because they are different people, and special each in their own way.
3) Communication is essential, as is negotiation and compromise, even MORESO than in a monogamous relationship.
4) A love chain in which each partner is attached to only one or two of the others in the group will inevitably lead to jealousy. An effort has to be made to bond with the others in the group.
5) Polygamy or monogamy is a cultural stance, and the latter is only prevalent because the cultures which rose to prevalence favored it. There are groups of people on Earth who do practice polygamy effectively.
So frankly I don't see this as shocking OR unpleasant, personally. Frankly I'm surprised that wasn't the standard well before Fae got there. One point of opinion however: It doesn't make much sense to require more than one stallion in a group, in terms of breeding purposes. One stallion can seed theoretically an unlimited number of mares.
Learning about Equestria's actual population growth was rather disconcerting. When you mentioned that the average lifespan was increasing I thought that we were going to have a plot arc about a cabal of sorcerers sacrificing Equestria's young to maintain their youth. The truth was a bit more mundane. Going from 1 million to three million over 1000 years works out to be a growth of ~0.1% per year. This isn't far off from human pop. growth rates from 1000 AD until 1800 AD, after which the introduction of industrial agriculture blows previous growth rates out of the water. Of course, it's difficult to make any kind of direct comparison between humans and pony growth rates considering the differences in agriculture, gender ratios, plagues killing off people, etcetera. Out of curiosity, how do you see earth pony farming comparing to human intensive agriculture and industrial agriculture? What percentage of the population is required to work in agriculture to feed Equestria?
A gender ration of 5:1 in a monogamous society would totally suck. Even assuming 100% of the males married, and ignoring divorces or widowers remarrying, two-thirds of the population would die single. Are the mechanics behind their gender ratios well understood? I mean, is it simply a quirk of the pony genome, or something more sinister?
Overall population trends of the buffalo, elephants, and diamond dogs set off a few warning bells. How are the griffons and dragons faring in comparison? Are the minotaurs dying out?
Heh, it would be interesting to be a fly on the wall when it's time for Cadence to have that conversation with her husband.

I was waiting for this to happen. After all, the Fae/Dash foreshadowing has been going on since the prequel, and it hasn't exactly been subtle. And as for the other mare they apparently need for some reason...well, the Fae/Celestia foreshadowing has only been slightly more subtle. Though despite how obvious it seems, I'm sure it hasn't seriously occurred to him, and Celestia will have to be the one to bring it up.
Also, I really hate the whole "I know what happened, but I'm not going to tell you" thing that you did with the princess summit. Fae was there when they made their decisions. The audience was there with Fae when they made those decisions. You can't just say "cover your ears and look the other way while we do important stuff" like that. The only thing that withholding information the audience should know like that does is create artificial tension and a frustrating and unjustified sort of mystery. And since you tell us what you withheld in the next scene anyway (and by just casually dropping it in too), withholding it becomes pretty pointless anyway. Why didn't you just tell us?
So that part was, in my opinion, some pretty bad writing. Sorry.

Honestly, I did have it written, but my connection with Google docs had an error that I didn't notice until about an hour in where it just kept going saving... and when I reconnected and everything, I had to redue everything from when Rarity asked Luna about what was going on with the meeting to halfway through the end scene, and by then it was 1 AM on a work day so I just half-assed it. In the original Tia actually explained everything and there was 5 or six pages of debate with lines like Luna asking "Wait, two mares and a stallion, how exactly would that work in coitus?"
With Tia going "Hey Alicorn of Love, you want to answer that one? It's your specialty after all."
And some other stuff that really make you wonder just why the hell these four women are running Equestria.

The Buffalo and Elephants were discussed in the first fic. The changelings nearly wiped them out to the point of an unsustainable population. They've been going around killing off species for years, but no one really knows its them and Fae isn't raise his hoof and go "Oh yeah...that was us back in the first or second hive. Sorry about that Equestrian allies."
And for the other stuff, ponies don't really bother to look into stuff that isn't right in front of their face. And that's actually cannon in the comics. Sunset didn't know jack about Tia being able to turn other ponies into alicorns until she broke into a restricted section of the Canterlot Library and found out about it while looking for info on the transportation mirror. It's party of the big difference between ponies and humans. Humans are curious and question things, ponies just kind of go with the flow and accept crap.

What, precisely, is Fae the princess of? I'm curious what exactly her titles are. Also, bummer on losing your work. I know that feeling.
I think five-to-one gender ratio may be a bit much. An idealized example: a generation of 6,000 ponies will have 1000 mating pairs. In turn, those 1000 pairs will need to produce an average of six children per family to break even. You're going to see serious negative population growth if most families stop at three or four foals. A three-to-one or four-to-one gender ratio makes more sense if Equestria is barely maintaining equilibrium.
Because I was curious, I worked out the odds for a family that had four foals:
40.96% 4 girls
40.96% 3 girls, 1 boy
15.36% 2 girls, 2 boys
02.56% 1 girl, 3 boys
00.16% 4 boys

I think Polygamy is perfectly possible and frankly given the gender disparity in Equestria it makes sense. As others have mentioned there are other cultures here on earth that practice polygamy and they practice it effectively without issues. So I have no issues with it unlike some.
Also it struck me as odd that Celestia was not getting a vote on the issues presented. She may have brought them up, but that shouldn't mean she doesn't get a vote as well. After all during discussion she may find even her own opinion changed while others would still like it. So Celestia not getting a vote on those issues struck me as a bit odd.
I find it funny that Fae's getting elevated to Princess status. Although I do need to ask, is it going to involve somehow giving her Alicorn magic? Will she actually be part of the ruling body of Equestria, or will it be more of a title, like "Prince" Blueblood?
I can see Celestia wanting to get into the "Fae" action. It seems to be hinted more than a little.

Exactly. That is on my list of examples of Fae/Celestia foreshadowing. Also on the list are things like Celestia's refusal to wear clothes and teasing Fae in the dreamscape, giving him a part of her soul, everything that happened in the hospital last chapter, the fact that Fae was pretty much Celestia's first friend in centuries, and the fact that he constantly reminds us just how drop-dead gorgeous she is. And there's Twilight's teacher fetish and fact that she made it absolutely clear that she does not see Celestia as a mother figure.

That was genius how you hinted that Tia was better than Fae at long term games using chess and then had her follow through in the rest of the chapter. It's a shame that you lost that extra content; when something like that happens to me it makes me feel like ragequitting. On the other hand, these days when that happens to me I try to take the attitude that if I did something once then I can do it better a second time, and that makes me feel better.

Kinda saw the herding thing coming ever since he mentionned it to celly in their shared dreamscape. Her interest in the idea was "suspicious". But its the logical thing to do.. or have the stallions donate sperm to a "bank" to inseminate mare-mare couples that want foals.
So; herds, well then. Am i the only one who DIDN'T see that coming? I don't use Gdocs; I save everything on my flash drive. The population problem was expected though. I think all three of the princesses will want a piece of Fae seeing what he did to Tia. I bet she is imagining what he could do to her if he tried.

That sort of thing is why I don't trust browser-based apps. Instead, I take something offline with built-in autosave/recovery support (like LibreOffice), turn the autosave interval to once every minute, and then add something like Dropbox, SpiderOak, or TeamDrive which add GDocs-like sync and rollback support for any kind of files and offer a free 2GiB account.
That way, you're using a word processor which requires no connectivity and has offline autosave/recovery that's designed on the assumption that it's the last line of defense... but you've also got a layer of offsite/cloud backup to fall back on and, like with GDocs, you can give people a read-only "access this document" link or give any other user of the same service read-write "shared folder" access.
Plus, with LibreOffice, you can use LanguageTool in auto-check mode, which has defaults quite suitable to writing fiction and lets you turn on and off individual grammar-check rules.
There are even portable releases of LibreOffice, TeamDrive, and Dropbox which you can keep on a thumbdrive without needing to install them, so you can use this approach when you're borrowing other peoples' machines.
...and, if the only thing holding you back is worry about the effort to convert from LibreOffice's ODT format to fimfic's BBcode, let me know and I'll make time to write a fimfic output plugin for pandoc. (Pandoc is an "almost anything to anything" document converter tool)
