This just left me feeling... I don't know, vaguely unsatisfied. It's as if the problems were addressed, but they were actually just symptoms of a root cause that I'm unable to point at. She keeps pointing things out, but they aren't, or at least don't feel like to me, the important parts of his argument. I'm probably just being silly, but something tells me that this isn't over by a long shot, and that it's going to come up again.

You literally have ruined every close personal relationship you've ever been shown to have.
Like, you are Celestia, that is exactly what has to happen. The only pony who can keep up with you when it comes to sheer presence is your Daughter whose talent is heavily implied to be Confidence and Determination.
And the story needs places to go and conflict.

I'm placing my money on Sunset offering the chance for Omni to copy HER body. (Which would theoretically might fix everything but being female.) Or to point out he can pass through the second mirror, and copy his choice of random human male; possibly with some magic from Sunset to 'store' the form when he isn't using it.

One good reason for him to hold onto these 'foolish notions' is that it's human instinct that your mate will dump you if they think you're cheating on them, and/or if they find someone better than you. One the one hand, yay, something from his human history has survived very well. One the other hand, yay, this is potentially a source of conflict once they realise that Omnifarious isn't just a pony/changeling with a lumpy forehead, which I think a lot of others see her as.
Ah! The return of the dreaded cliffhanger! I knew my day was getting too good for it not to make an appearance. Now it will niggle and annoy me until the author gets bored of DA:I. Curse you, new games!

A recent episode of Big Bang Theory, Amy made the point that in the 1st Indiana Jones movie, in the end everything Indy does is ultimately meaningless.
Think about it. The Ark starts out buried in a vault, it kills a bunch of bad guys & ends up buried in a warehouse. If Jones had never found it, the Nazis were close enough they probably probably would have. The people he personally killed would probably have been killed by the Ark.
So, in the end it comes to this. Jones busted his ass for months, traveled halfway around the world & almost died ICR how many times for nothing.
Fae's efforts in this chapter are the same.
Celestia's advice started out "Nothing can be done. Learn to accept your situation". Fae went through Guy Hell (talking about his feelings) & Celestia's advice was "OK, you don't have to wear a dress. Learn to accept your situation"

It sure is frustrating trying to put into words what Omni was unable to, especially because he was unable to. The whole male-female thing is a core of his identity, and is gradually being eroded away, much to his distress (or distressing lack thereof).
I know that may seem contrary or silly, but I don't think so, and it's doubly frustrating because of how he can't seem to express it (understandable), and how the others can't seem to grasp it (also understandable). I think it comes down how the change was presented to him, and how it's progressing.
His species, name, looks, etc. were all done to him before he had any control, and were reenforced by those who had control over him. "It's not your place to concern yourself," and all that. So, when Omni gained control, he could look back and let go of things he no longer truly had. But for his gender... Beforehand he could say definitively "I am male," and that was normal and good. Afterward, because of him being neither technically male or female, and having to ability to be male almost at whim, he could say "at least I'm not female." And that was close enough for comfort, because it was officially true beforehand.
So he maintained some control and latched on. That helped him through. But since then, everyone else has been challenging that perspective; gradually treating him more abd more as her, and he keeps compromising on that despite it being part of what got him through. Now he's realizing how much he's compromising this deeply-held perspective, and nopony else seems to understand.
Because tomorrow he may wake up and not be Omni anymore, and he's worried that he's not worried enough about that.
Rarity kind of touched on the issue, but wasn't quite accurate. What if she put on a hat, decided that she disliked that hat, and then couldn't ever take it off? The hat was now a part of her, no matter her feelings on the subject.

It's the bad sort of amusing, that everyone just wants him to accept her new life. Even though it was a PLOT POINT, that him being human was pretty much the only reason he didn't follow orders and kill Twilight Sparkle first chance he got. Celestia even thanked him for it in the previous story, before she decided she didn't like him and fumbled the species change spell!
But it seems both like the ponies forgot it, and he either can't elaborate on his issues, or ponies are singularly retarded. As much as I love that line where he blows up at Rainbow,"I'M NOT A GIRL RAINBOW!"....he went nowhere with it. The next line should have been about how he had a penis before he died and became a changeling, but he didn't say anything of the sort, so the ponies don't understand it, and the whole situation spirals further out of control.
I mean, hell, he never even asks ANYPONY what they'd do if their vaginas were permanently changed to a penis! Bit crude, but probably the best way to get across how WRONG he feels.
I do agree that Celestia needed to stage an intervention, given that Fae had an opening with both Sunset AND Cadance(possibly a few more that I'm forgetting already) to bring up the whole "Actually YES I am having a breakdown about not being male anymore", but on the other hand...I think the whole human-pony communication disconnect means nothing was actually solved.
