Rainbow Dash and Pinkie Pie, to the Mane 6 perspective, are just normal ponies and friends to them, doing their normal everyday lives. Octavia, to her friends perspective, is a very talented pony. And Scootaloo, according to the CMC, is a very loyal member.

But what they don't know, is that these four ponies have a dark secret: they are assassins, keeping Equestria safe from harm. Take to their path as part of their brotherhood(or sisterhoof): The Assassins.

Altaïr Ibn-La'Ahad, Mentor Assassin of Masyaf, having sealed himself away in his library, The Apple hidden, waited in his library for death. The Apple seemed to disagree with this. After a bright light emanating from where The Apple resides blinded Altaïr, he awakens in a grassy meadow, with all of his equipment, his robe... and four legs.

Arc 1:Altaïr's Arrival - Altaïr is sent to Equestria in a flash of bright light. There, he learns of impending war between the changelings and ponies. In order to assist them, Altaïr establishes a new Brotherhood.
Arc 2: The Resistance, The Rebellion - With Altaïr captured and the Brotherhood destroyed at the hands of the undercover changeling, Deception, it's up to Ezio and Rainbow Dash to defeat the changelings. Meanwhile, unrest grows in the changeling hive.
Arc 3: Lost to Time

During his final moments, Mentor Assassin, Altair Ibn-La'Ahad begins to prepare his end after a long and hard life. As he starts to pass, the assassin is thrown in a land unknown to him. Startled by this discovery, Altair learns that he is in a place called Equestria, a foreign land inhabited by ponies as well as other creatures seeming impossible. Altair only questions his purpose in a land that hasn't known war in one thousand years.

Long ago, when Princesses Celestia and Luna both ruled together, a war was fought in the shadows between Luna's Brotherhood of Assassins and Celestia's Order of the Knights Templar. Blood was spilled across Equestria until the banishment of Princess Luna, and the Brotherhood went into hiding, while Celestia and her Templars gained complete control of Equestria. The return of NightMare Moon and rebirth of Luna brought the Brotherhood out of hiding and the war between the Brotherhood and the Templars began once again. The Brotherhood's targets are all known as the "saviors" of Equestria, the bearers of the Elements of Harmony.

Celestia change the rule of Equestria making it into One-Equestria Regime. With the Mane Six backing her up and most villains now helping, it appear that Equestria has fallen into dark times. There is only one pony that fights Celestia's rule and that her younger sister, Princess Luna. Luna wants to stop her sister, but without the Elements of Harmony and one of the bearers dead, Luna must bring help from other world, another Equestria, untouched by evil. In that world, Princess Celestia is still a kind and fair ruler and the Mane Six still fight for Harmony. Drawing in, Twilight Sparkle, Pinkie Pie, Rarity, Shining Armor and even that worlds Discord and Princess Luna, Luna set out to end her evil sister rule.
