This was interesting! I liked the general voice of the narration, especially the first paragraph--that moment of hypothesis-induced obliviousness was a great way to make Twilight feel like herself even with everything else that was going on here.

But what I think I liked most is how the story pushed aside the less interesting part--Twilight having a pony strapped down in a room somewhere--for the more interesting part--why Twilight's doing it in the first place.

Good stuff, the narration choice is a little jarring (I'm not used to dialogue without quotation marks) but it fits the tone you were going for excellently.
