In this behind-the-scenes explanation of the Mare in the Moon incident, follow Nightmare Moon and Princess Luna as they encounter strange, artificial beings from another world. A Portal 2 crossover. Contains two stories:
Of Cores and the Alicorn: After what seems like an eternity, Wheatley and Nightmare Moon cross paths and discuss their respective exile in space.
Guerrilla Corefare: Nightmare Moon is free, but the magical accident that released her did more than just send her back to Equestria. Now, from behind the scenes, Luna exploits Nightmare's newfound weakness in order to sabotage the plans for eternal night.
Note: As older stories (in fact, written before the debut of Season 2), these are fairly amateurish, relatively speaking, and contain speculative-at-the-time characterization for Luna. With the exception of a few minor edits, however, they have been submitted in their original forms for posterity's sake. This isn't Airstrip One, after all, and I don't work for the Party.
This was fucking awesome and makes perfect sense in terms of canon as well.

And now I'm finished with part 2. That was beautifully done, bravo! Encore! I like how you had Luna utilize the personality cores, very inventive, very boss. And I'm glad Wheatley got his happy ending, I never really did hate him at the end of Portal 2. Great show, definite favorite!

Me neither. Wheatley was an anti-hero rather than a villain. He never really understood how much responsibility came with that much power.
You should write about the Equestrian adventures of the four Personality cores!

Not that I want to blame you, but I think you forgot the "You still haven't got the sixth Element. The Spark didn't work!" part.

I fear that really, there isn't much further I can go with this without treading the ground that other fics have gone. Most of the humor in these first two parts come from Nightmare Moon trying (unsuccessfully) to deal with the off-kilter personalities of the Cores, but since she's gone, that aspect falls to the wayside. Luna seems much more tolerant of their idiosyncrasies, so I suspect that were this to be continued as a slice-of-life story, it would more or less end up like Progress, except with personality cores instead of Sundance and Hoyden.
I do in fact have a vague concept for a third part, but I doubt that I'll continue this story past that. And even if I get around to a Part Three, it probably won't be any time soon - I have half a dozen half-finished pony fics already, and that's not even taking into account my other, nonrelated projects and the dreaded Real Life.
TL;DR: Might eventually make this a trilogy, but don't get your hopes up for anything beyond that. It's almost certainly for the best.

Ah, yes, I did think about that when writing this. But I did have Luna mention "keeping our body on autopilot", right? In fact, that comment - the one about the sixth Element - could easily have been construed as nudging Twilight in the the right direction, keeping the conversation rolling towards its logical conclusion while helping to cut back on Twi's unnecessary exposition.
Fact core has the best lines. Ever.
