That's literally what it means. It does NOT matter why they didn't like it. And them giving a thumbs down after figuring that they don't like your story is in no way erroneous.
Blame the Fandom if you want, but that's the most asinine thing I've read this week. Blaming the consumer because they thought the product was bad. No, no it couldn't be YOUR product's fault that people don't love it.

No, you are saying that because you feel victimized. Like those 500+ down votes are all from haters that disagree with your personal opinions. They're not. Some people just don't like your story. Misanthropy aside, people have stated various reasons why they find fault in your story. If they can't enjoy it they can downvote it. It is each and every user's right. I'm sure you've had upvotes from people that looked at the tags and said, "yup that's my cup of tea right there" without ever reading the first chapter. All of the downvotes are just as valid as the upvotes.

People are free to dislike my story if it doesn’t appeal to them. It’s futile to try to appeal to everyone and I won’t strive to do that.
I don’t feel victimized by the pettier dislikes I’ve received. Im just annoyed by it. I’m only tolerant towards dislikes that are justified.
Can we consider this a therapy dream fight? I think we can.
So like most people I imagine, I'm pretty unfamiliar with the source material here. From what you showed though, I'm kind of intrigued. Talking swords and space battles aside, Nightmare Moon gets to have one last bout of action for probably the rest of the arc, which is always nice to see, and James gets some dual wielding experience, which may or may not be relevant at some point in the wakening world.
