Perfectly reasonable question, and the answer is 'maybe'. Tempest certainly seems to think it does. But since they're projections of everypony, not just Twilight, and it's combined with both an alternate reality scenario and Discord's magic? Who knows. It could mean one of the others secretly ships them, it could mean Luna knows Cadence is into Twilight, or it could mean nothing at all. Though as you can see, Twilight was at least consciously completely grossed out by the idea.

The problem here didn’t actually have anything to do with the dream, sorry if that was unclear. The problem was Fluttershy deliberately embracing the persona and getting caught up in it, as she does. It’s like what happened when she tried running Rarity For You, or with Iron Will.
Similarly, she’s not just picturing her friends: she’s making hallucinations of them on purpose. Imagination lessons from Discord get quite intensive.
The bat being added to the dream on the other hand? THAT was an unintended side effect...

Wait a minute. Starlight, Trixie and Maud DO know that this wasn't supposed to be real, right? I mean that sounds a little like Twilight asked them in a letter:

And now they returned to Equestria and really think it happens? I mean the chaos gems over their hearts mean that they are really there now. But at first they didn't want to take a part in this game, so did Discord troll them?

Yep. He’ll even teach her side effects, what to avoid, and how to recover from accidents. Which is not to say that what he’s teaching her is in any way safe.
And the skeleton thing is a reference to The Contest, where Fluttershy defends her title as World Champion of Shh against a skeleton that was entered through a loophole. I just gave her a slightly more active role in her victory, and it’s ‘canon’ compliant. The only criteria for judging were quietness and stillness, which is why she had to drop the humidity without moving her wings: not easy.

So, just to be clear, Starlight, Maud, and Trixie are now part of the dream, and this whole fiasco with the vault is also part of the dream, and not real life.
But the three just don't know that they are dreaming.
So, do they have "fake" dream backstories like the others, or are they experiencing the dream with their real memories intact, but not realizing it? Also, how did they know that Spike's actions were deliberate, and not just some accident?

Well you'll be seeing more of them in the future where this will be answered in more detail but it's not a spoiler to say that yes, this is all simulated and Trixie Maud and Starlight are now part of it but don't know it. As for whether they have fake backstories, I think you can infer from the fact that they're all living out of Trixie's wagon and seem quite cozy together that things are a little different in this dreamworld.
As for how they knew it wasn't an accident, two reasons. First, as Starlight says, the tensions with the Crystal Empire have been building for years. Open war wasn't expected this very minute, but nopony will be particularly surprised. Second? Maud sense.
Brilliant, detailed, and totally befitting of Pinkie's character! Plus, you used dragonfire for transport of ponies, rubber bands as a weapon, and inserted a brief reference to Middle Earth lore. Wins for you!
...Though, does Pinkie seeing a gen on Dotted Line mean he was asleep too? Did he know he was asleep? Just how many ponies are engaging in this exercise if they're including not just guards, but accountants and bureaucrats as well? Then again, Starlight and Co. didn't know they were asleep, so maybe the entire populace in becoming involved somehow, but none of them are realizing it?
