There's a very low probability of Twilight making such a dangerous thing, putting it under her bed, and then making that comment about it. In other words, the Twilight that makes that comment didn't put the Ponyville-destroying vial under her bed, and vice versa. Rule #1 of crazy scientists: don't put dangerous shit in places where you can activate it accidentally. ;]
I mean, sure, this doesn't always work out, but this particular case would be fairly obvious to prevent.
