Over a year ago, Equestria began expanding and annexed several nearby countries, and made them a part of the Equestrian Empire.
Several groups have since arisen in order to combat this new regime, to fight against Equestria and restore their countries independence. However, they are no match for Equestria's superior numbers and magic.
However, all of this is about to change as small resistance groups will combine together to fight against the ponies of Equestria, in this tale of epic fights, new technologies, secret conspiracies, unknown magic, and a mysterious entity known only as Zero.

That's what the KKK believe, and they haven't been doing so hot. Anyway, interesting idea, but I don't think Lelouch would want to destroy Equestria. His desire to do so with Britania was a personal vendetta born of his own tragic experiences. He eventually learned the error of his ways, including Britania in his final plan for world peace, and saved the empire.
I'm sure the lesson would have stuck and he wouldn't immediately jump to destroying Equestria, though going to war with them could be a good move to an extent. If he can get the ponies to fear him and the griffons, they will be more open to real peace talks. From there, he can work on building relations between the two nations and bring the world to salvation... Yay! It may not be as fast as his first go-around, but it would be far less bloody, at least to some degree.

This sounds like quite the undertaking. I'm intrigued, but I'm not sure I want to dive in before seeing the source material. I'm going to wait a few chapters, and if this is still going strong by then, I'll give it a read and tell you what I think.

Based on the other nations that are canon, The Griffons and Saddle Arabia maybe?
I literally found myself playing Colors by Flow at the end. This I think will be interesting. I normally don't really care for these kinds of fanfics (why is it that everyone who dies ends up in Equestria?) but you're making Equestria and the Griffin kingdom go to war just like Britannia and Japan. I like the irony in that, and I feel that this could be a great story that feels like Code Geass but is also something fresh and different.
BTW, I also have a story that I'm working on where the Griffins and Ponies are at war. It isn't up yet, but I wanted to say this now before you read it and wonder if I stole the idea from you. Please keep this up.

As a fan of Geass I do not like this.
#1 this undermines the ending of R2 the whole point was lelouch dies while this doesint change anything from the anime perspective (to everyone he is still dead) it does not feel right just to say nope hes still alive and now a pony
#2 suddenly pony I HATE THIS every story that does this there is no reason for it even discord out of nowhere suddenly pony is better i really don't care if the explanation is being saved it's over done if it's just a simple world crossing then why is he a pony.
#3 drawing parallels equestria just so happens to be in a war just like brit vs japan this annoys me to no end the whole scene might as well be lifted word for word from the anime lelouch is asking what's going on shit happens people die.
#4 why is he so concerned about Gilda? and for that matter why isin't he freaking out more? hes a pony he survived death a griffon is pointing a gun at him hes not made of stone no matter how awesome he is that being said why does he care what happens to Gilda? if he used his geass i might understand but she could be lying in fact her whole story is biased since it involves her personally he has no reason to believe her story.
#5 canon character because why not? there was little reason for Gilda's part to be played by Gilda it came off as HEY REMEMBER THIS CHARACTER.
#6 why are they calling him your highness again hes not royalty here and before you say that always happens with the geass when he uses it. no it does not when it does it's usually from soldiers.but hes not on earth anymore.
I feel this needs restating very few writers could write Code Geass and Lelouch at least if he was using his geass for most of these events it would make sense at least somewhat IM GONNA STOP IN THE MIDDLE OF DOING SOMETHING TO TELL YOU THE BACKSTORY OF THIS WORLD this totally isin't strange. not at all.
I really loved the plot you've brought up here. Trying to reflect the original anime's plot on the events in Equestria is not a simple thing to do, but you've aced it. I'm really intrigued to see how this goes on, I just hope there will be a happy ending and everything will be solved without the need to actually destroy the country or kill Celestia. I have never seen her as a tyrant, she has always been a kind and wise ruler. I wonder if there is more to it... I mean, I wonder if there is some conspiracy in Cantarlot, which resulted in Celestia getting the false information and was forced to make some violent decisions. In other owrds, I wonder who the real enemy is going to be.

4236913 As a fan of Geass you should know the creator left the ending of R2 like he did just for the reason " Is he alive or is he not?" Remember Lelouch did destroy his father who had taken the geass code from V.V making his father imortal, and since Lelouch destroyed him it's logical that Lelouch got his code. Also C.C talks to Lelouch the same way she talked to Maria before Lelouch destroyed her along with his father adding a bigger possibility to asume Lelouch isn't truly dead.
However you have a point in it being strange that he suddenly wakes up as a pony. actually most of your points are truly valid, as for the " Yes your higness" part I think what the author meant was more something like Lord as in meaby Lord Commander but it was missphrased

4237870 At best case that's a fantheory and not canon canon is he died which was the whole point of the last episode of R2 actually the whole reason Suzaku helped Lelouch in the first place.
if Lelouch had the code HIS GEASS WOULD NO LONGER WORK his army would of crumbled and he would not have his powers in this story.

... Wow, just read the first two paragraphs... and that was some of the most repetitive writing I have ever seen. You could have given all of those details in half as many words... Work on that.
Anyway, Had an interesting thought, you should probably comment somewhere in the story about how the guns work. I say this because guns in the world of Code Geass are electric powered and use magnets, not gunpowder like we use. Don't know what the griffons use in this, but if it's different from what Lelouch is used to, he may comment on it internally.
