First, time paradox. Nav didn't see himself go back in time to touch the stones, which means that he didn't go back in time to touch the stones. Second, those guys that sent him back are all in Canterlot, and their spell was designed for extremely long-term range, not something like a few days or weeks. Third, Twilight used that spell directly from a scroll. She didn't learn it, she just quick-cast it. And since the only place those time spells existed was in the special wing of the library back in Canterlot, finding them again is currently impossible.

Now I know he's turning back. Alright, he can easily just do this: First, because we all know that the guys in Canterlot did time magic that sent you back thousands of years, then just have him wait a couple hundred years before going to back and asking the new guys to do it. Hopefully they will have advanced enough in the field by then to be more advanced. Next, he could have them send him back to the time when Cadence and Shining Armour "Borrowed" them from him for "reasons undisclosed". If he cannot do this, then he can just simply have the Transdimensional guys look into it. I'm sure that, with enough time, they would eventually get better with their magic, to the point where they could look into the other universes for a way to change him back. Finally, if all else fails, then he could just wait until he brings back the humans, and then have them do a Gender Transplant on him. And since they are all advanced and stuff with science, then I'm fairly certain that it wouldn't take several years like it does now. I'd say about a year or less, by then.
