They're just... Off-putting. Like, a pony is a thing that exists. Humans are things that exist. But what basically boils down to humans with tails and horse heads? Not a thing that exists.
I don't see why you (not YOU, I mean the general "you") wouldn't just make a story with ponies or humans. Why the need to make uncanny half-human-half-pony... things?
You don't really gain anything from a storytelling perspective, and you lose out on potential plot (or "plot," as it may be) elements elements that are only really relevant with pony characters, like their entire society that lacks any sort of nudity taboo, or heat, or the potential physiological differences between the different races. Instead, they're all just normal people, but with creepy heads.
Plus -- and this isn't really related to your stories, but as a general trend I've noticed -- they always seem to be drawn with exaggeratedly large breasts (and other relevant organs), and with weird face proportions that don't end up resembling the show at all.

I violently disagree with that second point.
Take this story, for instance. A few scenes rely heavily on the use of fingers (and also, boobs), yet the main plot is based on Flurry's heat, not to mention the fact that it'd be borderline impossible to justify her "Lust Goddess sex aura" without her being at least somewhat pony-like. There are definitely times in which a story can benefit from splitting the difference, so to speak. Plus, I think it's silly to cut out such a large amount of stories, images, and concepts just because they loom unnatural. One could say the same about ponies in general. I've never seen a horse that looks like Twilight Sparkle.
All that said, it's fine if you don't dig it. It all comes dowm to taste at the end of the day

Dang … that’s just about perfection!
Maybe a tad predictable — I very much expected Cadance to catch them and enjoy the show — but it hit all of its notes quite well. Did a great job of playing up the incest angle without overdoing it and making it sound cheezy. And I’m loving how casual and sex-positive the family is. Mother casually supporting her ultra-slutty daughter… that’s a really fun concept to play with.
Only thing I’m missing is… Are they really just going to go through with Flurry’s pregnancy, knowing who the father is? That seems a little too casual for something so crazy and life-altering!
Anyway, definitely looking forward to the sequel!

Cadence probably has a multitude of charms in place to prevent such things. While she didn't bank on it being Shining to finally dick down Flurry, she knew it was only a matter of time before something like this happened. Better safe than sorry.
