That is one of the points, if you want to play the "We are neutral merchants" you NEED to play the diplomacy card almost always. Those bandits might have been all too happy to trade and with some talk even see that keeping the slaves was a short-term option, the submarine crew would eventually take over a ship and then come stomping. If not them then someone else down the line or dissent from within. Could be they would not have listened but now they have _decided_ that they will do pre-emptive strikes using deadly force to slavers they have closed themselves off from many options down the line. They could have just sold heavy weaponry or mercenary services to the store keeper. Both of these would have been better solution.
As for the 'demon' worshippers, nasty business yes but they took a word of ONE faction over another on how the fights started. For all they know there is more layers underneath which could be resolved. Likely it would all come to blows but they have not given peace or commerce a chance, just rushed in guns blazing yet again insulting a GOD to his face. With some talking theoretically an uneasy truce could be made relating to kicking off 'demons' from beyond out first and securing Earth from outside forces before hostilities would be resumed internally. This was not likely but the option was there for a moment.
As gods go, they also are not quite impartial about it, they have a priest of one god aboard doing Missionary work with no other ones, this is slowly putting them in one camp and not providing other faiths similar changes. They are becoming entangled to the Celtic pantheon and not considering what kind of future they are paving for the fleet as they are choosing sides.
In my mind they have alienated all factions that are ex-criminals or use slaves with their actions, if those actions come to be general knowledge.* They have alienated all pantheons of old that had more of a wild and bloody side and are slowly drifting towards being under sway of single pantheon.
They have demonstrated willingness to do "Shoot first, ask no questions" based on their personal morals, making all factions that might have different, or morally gray ways of doing things worried about them. Whenever they sail nearby in the future i am sure some factions will ask if they will be a target, and maybe they should pre-emptively attack them instead, are the merchants there to enforce their way of thinking instead there for doing trading.

So far so good with all the preparation, though if the armamnet takes out the hydra and other large stuff, Mikael dragonfire will be useful for the Sphinx, given the Hell Bat is faster than anything the Lobos have unless theres a speed boostpossible fordragons?

Hell Bat uh? I guess it's a fitting name to call a batpony that's been enhanced by a demon. Main reason she's such a threat really, what with being one of the Four Horses'... well, Four Horses.
Plus a batpony's sonic attack likely isn't the kind of stuff flyers like dragons would want to be hit by, particularly at high altitudes.
Well the way I saw it when I wrote about Lexington upgrading them was that the biggest limiter on the platform is weight constraints. Shields they already have on them, since the main point of the exoskeleton is to allow a human to carry around a personal P-type shield to avoid instant death by thaumic radiation outside their facilities.
Past that upgrades are mostly about doing their job better and allowing for more uh... tactical flexibility you'd call it? Armor, comms, utilities... It's really more an 'increase carry weight' type of armor at its core. Doesn't mean it doesn't increase strength, but it's no the main point to it.
Hmmm... bacterial contamination I hadn't taken into account, honest. I have heard of studies about viral DNA traces that could be found in humans, but genetics? I'm too blue-collar to fully comprehend academics of that level. I wonder what the mice could possibly pick up that would have more effect than all the genetic cocktail they already carry anyway.

Well, no sense arguing since I mostly agree with what you're saying. Gods and neutrality that is. Though... there is one *tiny* counterpoint to using diplomacy with seemingly violent factions.
Crew morale and their faith in their leadership. Most Captains in the setting derive their authority from the fact they already held their position before the Event and are the best suited to keep things running. It is, however, a position that lies on thin ice. Don't talk it out with the crew before taking the decision and opt to side with the slavers? Some crewmembers might not like that at all.
For all the merit there is in adhering to a code of neutrality... most people I know would not put much trust in leadership that's willing to negotiate with factions that crewmen have seen with their own eyes are taking slaves from colonies all over a region. Worse even, if word spread, that could be seen as condoning slavery for the sake of profit.
Two sides to the same coin really. One way you're written down as a violent faction. Another as one that supports slavery.
Or you could just throw the proverbial coin down the gutter and sail away... which I guess would leave the Switzerland clause as a polite way of saying. 'Hey, we don't have to take sides, sort it out yourself.'
