As for the story, I believe it speaks for itself:

So, to teach them a lesson, I'm gonna murder everyone and destroy every trace of their presence on the planet. So Celestia. Much logic. You know what, this story's Celestia? Go and fuck yourself with your own horn. You're no better than humans you're trying to destroy.
So, according to the story's logic, those are the good guys. Mhm, sure
So, author, what exactly the humans did to piss off Celestia (who supposedly prefers diplomatic solutions) so much?
Pro tip, dont alienate yourself from your audience, you can see how well that works for game companies

"Everyone is OOC" the story.
It's not really that bad. It could work, but only if there is more back story.
The only way that I am envisioning it working is with the ponies being the equivalent of the Tau in 40k. The 'friendliest' race in 40k, but if you don't join them they will kill you. You just need a lot of back story to explain what is going on here.
Also, when one character is speaking across more than one paragraph, you need an opening quotation mark for each paragraph, but not a closing one until the character is done speaking.

It's not about death (though contrary to what you may believe, most people prefer, y'know, not getting killed at all). It's about the fact that ponies' motivation is basically "Oh, those humans are So terrible, killing each other. Let's one-up them and kill everyone!" If you seriously think that's a good thing, I'm pretty sure there are medical professionals who can, like, help you, before you decide to take your raging misanthropy a step further.

I feel the buildup to this point could've been so much better than it currently is. The reason "because they're killing their own planet" isn't really a sound one. A better start to this could've been that Celestia invited the humans with open hooves into her land and for a time, everything was good. This would be a more believable start because it aligns closer to who Celestia is. Then the humans started to make factories and use their heavy machines to obtain Equestria' natural resources, beginning to pollute Equestria as they have Earth. Celestia then kicks all the humans out, telling them never to return. But the humans don't listen, the abundant natural resources of Equestria would make their country (whichever one you choose) incredibly wealthy, so they try to take over Equestria. A battle ensues, causing the deaths of both humans and ponies, but the ponies manage to fight them off. Celestia, seeing the suffering of her little ponies, decides to take action herself. To show the humans she means business, she crosses over to Earth and uses her magic to anniliate everything and everyone in a 250 mile radius, and return to Equestria.
I would personally end the story there but you seem to enjoy writing about everyone dying so you could just write that the humans never learned, kept going back to Equestria until they force Celestia's hoof and she kills the rest of humanity.

That's fine, this is your story, but let me leave with this advice. A good story consists of a beginning, a middle, and an end. This story starts in the middle, throwing away context for your readers.

Heh. Actually I think I like to live. Humanity sure as hell ain't perfect. You just gotta look at the last hundred years to find all kinds of horrible shit. But we're getting better. We've always been getting better. Right now is the best time to be alive. So many illnesses are gone for good, we're the safest we've ever been (contrary to what some politicians want you to think) and we've haven't had a major war thanks to globalization since WW2. Yes some places in the world fucking suck but there's not much I as a person can do about it.

Wow, I've never run across someone who has such an opposite world view from mine. There are not words for me to truly describe just how glories humanity is. I believe aliens weep with envy for they know they can never be us; gods hurl lightning bolts at the world out of pure jealousy of are greatness.
I can think all of this because I accept the worst parts of humanity along with the good, but it seems you only accept the worst parts and that can be quite mentally draining. I don't know how far down this path of self hatred you've gone, but should give humanity a chance, or at the very least, yourself.
