Gregory was not having a good life after he escaped the Pizzaplex, Freddy was dismantled after he saved the boy by pushing himself and Vanny off the rooftop, Gregory finding out that the Security Guard working there is the same one responsible for the kids disappearances, and now he’s on the run, all alone, no family and no one to turn to… until fate strung him up.
When Twilight Sparkle uses a spell from the Chamber of Creation, she accidentally summoned Gregory into her world. With no way for him to go home and no family to even go to, Twilight Sparkle must have to now help Gregory, now Glamrock Superstar, to adjust his life in Equestria.

They might, or might not, for several reasons:
1. The first time I played through the game and the ending I got was the Fire Escape ending, so it will be hard as to how I can incorporate G.R. (Glamrock) Freddy since his memory has been wiped.
2. Burn trap for me will be very tricky, as his appearance in his boss fight and ending was really interesting, but as to what role he’ll play in this story, I’ve yet to decide where he stands in that.
3. In MatPat’s latest theory video, it’s been speculated that Gregory is a reincarnated version of the crying child from FNaF 4 and G.R. Freddy is possibly possessed by Michael Afton, William’s (A.K.A Spring/Scrap/Glitch/Burntrap’s) son, however I’m deciding against the idea that Gregory is a reincarnation of a character we were already introduced to, that will also include Michael, so sorry guys, no Afton brothers’ appearance in this.

I also see another reason for G.R. Freddy to possibly either appear or not...
Security Breach has a bunch of endings, one being something with a memory wipe, another 1-2 being both Freddy and Gregory escaping as a team, one of them is kinda... sad and gets rid rid of Freddy, so there is gonna be complications either way. You would need to choose an ending to have it's own story and stuff like that.
What you have done is actually use the fire escape ending, which just basically makes Gregory his own character in a way, since the Animatronics are dismantled and in another world, not able to replicate in Equestria. (Why is this story marked with a Crossover tag when it's basically just mentions of the game lore and stuff so far?)

Don't worry, there will be an explanation and Freddy will make an appearance, just not in the way many people would expect.
Also, I was indeed told that there are different endings in the game, but I was given a challenge by a friend to whatever ending I got to make a story based on it.
