North of the Crystal Empire, Chrysalis is a queen without subjects. Starved of love and affection, all hope seems lost until she finds shelter in something that can only be described as ‘alien’.

This was sweet, but I recommend not making every sentence a paragraph and structuring your stories a bit better. Apart from that short and sweet!

Because if I remember Star Wars lore correctly, Thrawn isn't human. He's a blue-skinned species. I think they're called the Chiss.

Not sure, though. I'm more of a Trekkie than a Star Wars fan.

I imagine another Star Destroyer, perhaps with Captain Pellaeon, crashing into a desert.

Most likely not. That one officer said the ships were just gone, as if they disappeared. Not to mention, Dave Filoni and the others were huge fans of the Thrawn Trilogy. Considering Pellaeon is also Timothy Zahn's character, they would never give him one line and then he's gone.

I believe all of those Star Destroyers in orbit were sent into hyperspace too.

Wow... this is dramatic plottwist, though I hope Canterlot will stand.

Hold up, it isn’t like Thrawn to go in and just bomb Canterlot because of a show of force and one’s account of the ponies’ tendency to rebel.

Thrawn would’ve studied them more, look at their art pieces and to understand their species.

He resorts to violence last when encountering a new species. In Legends, he studies every new species’ arts to understand them, and then make plans in case peaceful negotiations fail.

There are only two instances where his command commited genocide. One was when he couldn’t understand a new species’ art and ordered a Base Delta Zero on their planet.

The other incident was when Admiral Delak Krennel who was under his command, defied Thrawn’s orders and commited a Base Delta Zero on a new planet.

For Thrawn to go and bomb Canterlot without studying their art and negotiating with the ponies peacefully at first is very unThrawn-like.

For your sakes, I hope he was only bluffing to see where Chrysalis’ loyalties lie.

But, this IS sort of thing he'd bluff.

After all, he doesn't know Chrysalis well enough to determine if her loyalty would last, so he would likely say such things to force her hand.

First thing Thrawn would do would be to contact the rest of the 7th Fleet.

Then he would proceed to study the ponies and every other species on the planet before approaching them peacefully.

Also, he wouldn’t be forcing them to join the Empire. Of course, he would give them the option, but he’s always perfectly fine with making an alliance instead.

So far, the Thrawn in your story isn’t Thrawn and like I said before, I hope what he said about bombing Canterlot was only a bluff.

It's very obviously a bluff. After all, if it wasn't, Ezra wouldn't have been captured and brought there right as Chrysalis was arrested.

If Thrawn is going to be portrayed correctly, he would either convince the ponies that Ezra and Chrysalis are the enemies, or offer an alliance with Ezra and Chrysalis to prepare for the enemies threatning the known galaxy.

That’s kind of what he did in Legends. The Empire of the Hand wasn’t like the Galactic Empire. Aliens were given rights and served in the military. I can see the inhabitants of this planet doing the same.

You're right. But this is not legends-based. Its based on Canon

Palpatine still acts the same as in Legends. He still trusts Thrawn and the whole purpose of the Empire of the Hand is to serve as a frontline defense against the Yuuzhan Vong in Legends. In Disney Canon, Palpatine would be fine with it too because he could use the Empire of the Hand to hide secret fleets and superweapons.

With no idea where they are, this is the time where Thrawn forms the Empire of the Hand, a collection of alliances with the Galactic Empire and the many species in the Unknown Regions. Since we're going with Disney Canon and since the Emperor isn't around to watch him, Thrawn would warn the ponies of the outside threats.

I can see Thrawn forming the Empire of the Hand with the Chiss Ascendency as his main allies. Remember, he isn't 100% loyal to Palpatine. If given a choice between the Emperor and his men and the Chiss, he would 100% sacrifice Palpatine.

As for the Rebels, it's part of his playbook to recruit even traitors. He's done it before in which 5 Stormtrooper deserters known as the Hand of Judgement were recruited by Thrawn who then formed their own 501st Legion consisting of both Humans and aliens to guard Thrawn's headquarters.

Of course, I'm just wishing at this point. It's not above Thrawn to ally himself with Ezra even after everything he did. Just saying.

Side Note: This is surprising to me because those under Thrawn are fiercely loyal to him. Only high ranking officers ever thought of betraying or not listen to Thrawn (Disney Canon: Admiral Konstantine and Commander Skarris Legends: General Larr Haverel and Admiral Delak Krennel). I would expect the crew to mutiny against this Captain Cavi, probably led by someone like Commander Faro. Or maybe we can expect Cavi to call for reinforcements only for the reinforcements to be the 7th Fleet who then engage and kill/capture Cavi. I still firmly believe the rest of the 7th Fleet would've ended up at least in the same sector as the Chimera. Pretty sure even the Death Troopers wouldn't dare mutiny against Thrawn.
