Well...that room collapsing was just destined to happen, wasn't it? (An' if you can't see it from a mile away, buy some binoculars and laser eye surgery) Anyways, aside from that adventure contrivance, stereotype this is still going pretty well. The characterizations are all pretty good.
If I remember correctly, though, I wasn't/am not feeling a whole lot of drama in the story. The stakes typically feel pretty low. Sure, there's the danger of being stuck as stallions and of losing their memories (though I'm a bit fuzzy on how drastic/bad that would be...would it simply alter or completely destroy them?), but they feel a bit removed from those dangers.
Fun story, tho.

Oh, is the arrow and the cross series yours too? With the transport spell gone wrong? I used the term colt-crudder in chapter 6 of my 'fic here because it seemed appropriate and I couldn't think of anything better for RD to blurt out.

I don't even know how I thought of that combo. I just said to myself, "let me have somepony walk into the bar." It ended up being Octavia, and I just ran with it from there. I might write a side story solely about their little talk.

Would it hurt them? Yes, in a way. They would go on thinking they've been stallions and Ponyville loves them. I think in this case it's their families that talents that suffer most. For example, Blitz wouldn't be able to do a rainboom. In fact, that fact would confuse the heck out of them when they wondered how they got their cutie marks. And think of what Celestia would be going through; losing her prized pupil! Dusk wouldn't remember her at all. It'd be crazy, to say the least.

If you're talking about On A Cross And Arrow, then yes, I used the same names. Both stories were based on Trotsworth's stallion designs, If I'm not mistaken.
As far as having the same storyline, Cross And Arrow has the mane six traveling into an alternate universe and meeting themselves, whereas in 63rd Rune, the mane six themselves change genders and have to try and undo it.
Also, you may have seen my story on DeviantArt, where I post as 'Gig-Mendecil.' If it's not one of those two, than someone is taking my work!

Amazing story so far. I can't wait for the next chapter to be posted. At the rate it's going I wonder if they will be able to make it in time. Also wondering about the memory necklace...does it get weaker per use in general or does it get weaker per use based on the pony it's used on?

Uhhhhhhhhh... Great writing, but a few nitpicks:
1 shouldn't Tia have thought that they were always colts?
2 with their reactions, you list all of their reactions, which I find irritating. It kinda breaks the flow. It's good for the characters, but breaks the flow.
Still, great, absurd awesome fic. Poor spike!

Hunh... well, you've got the memory dangers seeming a bit more dangerous (though some parts of it confound me... Sweetie Belle didn't gender swap... but Celestia in memory did... I'm not sure why this is happening (and it's forcing me to consider this a minor cross with Cogwork's piece (i.e. they're gaining their male counterparts' memories or something))).
The apparent physical danger is still rather low... sure, Pinkie fell off a cloud, but I don't think it ever felt like Dash couldn't save her and the maze wasn't very threatening at all (nearly lampshaded with the 'just had to go left' line).
I dunno. The stakes still seem fairly low.

1) Only those at the epicenter of the spell gender swapped.
2) Their memories range from garbled to non-existent.
3) Yeah, that maze was more annoying than dangerous.
Pretty much, the risk right now is "lose your memories of everyone you love outside of Ponyville / lose your skills." This mostly affects Twilight, Dash and Rarity, because Twilight would lose Celestia, Dash would lose her signature trick (and possibly any chance of being in the wonderbolts - because hey, a blue mare saved them heroically, not a stallion), and Rarity would have to either learn to make suits or start making dresses again.
Meh. No, it's not very dangerous. It's annoying and a bit upsetting, though.

There is one thing I think you should clarify. If the gender-swap spell they're looking for is so old and is going to be so hard to set up, why can't they just re-do the spell that changed them in the first place. The spell was initially meant to change what type of ponies they were, but a typo caused it to shift to being a gender-swap spell, so why couldn't they just have gotten back into the circle of runes and done the spell again. If the typo had caused the runes to change from a species-swap to a gender-swap, wouldn't its effects have been able to work both ways, both transforming them and transforming them back?

The spell Twilight cast wasn't even finished, so the fact she was able to pull it off is astounding in itself. Because of that, replicating it would most likely make matters worse. As for the spell they're attempting find the reagents for right now, this is a more of a 'reset switch', using ingredients for their situation. If something different had happened, like they all lost their ability to talk or something, Celestia would've needed a different set of ingredients to fix it.

Wait, but if On a Cross and Arrow isn't yours, but you're using the same names, that's not very creative. This is your chance to be really creative; you should use new gender-swap names, not just ones taken from another fic. Just to throw a few out there, I can think of: Nightfall (Twilight), Pinkie Guy, Rainboy Dash, and Rainbow Dude; with a little brainstorming I'm sure you would be able to come up with some really good ones, and show your readers that you don't need to take ideas from other fics in order to make yours creative
Also, one thing that kind of bugs me about this part is it seems like a bit of a cliche; those pillars had been supporting the roof of that chasm for thousands of years and they just happened to pick that one particular day to come crashing down?

But I kid. I started writing this after seeing Trotsworth's Rule 63'd characters, an I thought they were really well done and wanted to incorporate them into a story. I even asked for his permission to use them! To be completely honest, Cross and Arrow took the names from the same place as me, although I think he switched "Bubble Berry" to "Berry Bubble". So, his names aren't exactly original either.
Yes, the columns falling down was cliche, but it was expected from the second they were mentioned. Big columns? Large cracks? Group of important characters exploring? Yeah, that's bound to come down.
Though wait, would Celestia and Luna become male versions of themselves?
Unless really they have switched memories and bodies with a Gender Bent Alternate Universe Themselves...
