No need for her to become main or (exclusively) stallion, a single daliance would be enough for the story. Neither of them is only male or female, the lack of any relevance of that fact in the story makes the entire justification of why Alicorns are both a plot whole. They have to be both, not just say they are and then ignore one of their halves.
A possibility is that the implied rut state completely overrides that part of her mind/libido and it'll "come back" after the time frame of the story.
It is a commission though, so money rules it. If the commissioner said no to Sunset taking it then it's not going to happen

My thought was that Twilight would have to replace Sunset during her pregnancy. But I agree with you that neglecting one of the two halves is not harmony.
