Only issue I see is that the herd would except her as the Herd leader so easily, and what happens to Spike?
5555858 They wouldn't see her as the leader right away. It would start with them grudgingly going along with it as that is the law. Over time, Twilight is working hard, with the help of Spike, to gain their trust until she has earned their affection and they finally accept that she is the leader of the group.
As for Spike, he is still part of the herd but will be the second in command, placed there by Twilight. His initial job is to ensure the herd doesn't harm Twilight for accidentally dethroning Spike. Also, any ceremony that Spike was a part of will now have Twilight in his place.
One thing to note, Spike could regain his place in the herd by challenging Twilight to a rematch and defeating her.

Well, for one, he was very rude to Rarity about her being a gold-digger. Even if it is kinda true, and even if he's over his crush on her, Spike still cares for Rarity and the others.
But my bigger issue is simply that the Mane Six discover that Spike has been lying about a major aspect of his life since they've known him. Not just his sexual preferences, but his entire life in general! He's getting married, has an entire double-life basically, and couldn't or didn't trust his closest friends with that. The reason given is very weak, IMHO. But beyond all that, Twilight. If Celestia is Spike's mother, then Twilight is basically his sister, and him keeping all this from her and not even showing much regret over it would seriously strain their relationship.
Also, Twilight is a friggin' princess herself! Why wouldn't she be privy to this information? Especially since Celestia has been grooming her to ascend to royalty since she was a child, and Twilight and Spike have been together since he was born! Twilight's ignorance of human(equine?) interaction is not enough to convince me she never saw Celestia and Spike's relationship for what it is, nor her missing countless other things it implies.
Look, the clop is good... if not a bit excessive. I mean, good God, could you not find a way to include every background pony?! But regardless of that, it's decently written. My beef is that you've characterized Spike as a bit of a jerk, and the Mane Six as pushovers who don't seem to mind that one of their closest friends has been lying to them since they've known him. I would like to see some fallout from that.
But, it's your story, and I'm just some random asshole on the internet. Feel free to ignore me.
5556137 Well the AU tag is so Twilight isn't no a princess. Actually I will never write a story where Twilight is a princess so the AU tag will always be there.
I will admit Spike was a little rude to Rarity, but as you said yourself it is true. But he did say this to be a bit nicer to her. Also I hate Rarity, she is one of my lease favorite of the Main Six.
What I did with the clop was because those characters I never see good enough clop fics for that keep my interest so I did it myself.

I didn't read any of the sex in this story. I just wanted to know what would happen once Twilight and the others found out about Spike's extracurricular activities. That didn't happen. I'll read that story if it comes out. I have to say one thing though,

As for what I want to happen, the next scene should be Twilight waking up in a hospital bed because her brain literally shut down and they had to get her body functioning again. I would also want Celestia to have a serious talk with the others and Spike. I also think Twilight should be more hurt and devastated than she let on. She will never be able to look at Spike the same after this. None of them will. I am going to guess that Twilight never became an alicorn in the AU?

Spike should get off the bed, and take the girls to another room and have a long talk about respecting one privacy and about the things they just seen. And the girl are being completely disrespectful, like a lot. I know, Spike, nice and all but, there's a limit. And this is stike 2 for the girls!
He needs to get a little mad and be real with them!

The idea is good. Delivery could use some work but the story was entertaining all the same.
I believe Twilight would have an existential crisis. One of the pillars of her life, Spike, has been a lie. He's been with her for a long time, and yet he kept such huge secrets from her. Twilight has been known to be very unstable mentally, and combined with her raw power, I think it might actually make her go insane. Like Sombra level of insane.
i think spike should chew the shit out of them. that door was sound proofed and instead of thinking 'oh its none of me business' they decide 'hehehehehe something i dont know, lets see whats behind this sound proof door that was obviously put there for us to open. kuz we're fucking stupid
