Or maybe make an anthology of Starfleet encountering a different 40k faction each chapter, that would be awesome!
Each first contact could be different, for example:
The Tau would actually try to engage in diplomacy at the start only for Starfleet, being their insufferable selves, kill an Ethereal.
The Orks would probably play along with Starfleet at first only to quickly get bored and decide to start fightin' like proppa orks!
Tyranids would just go OMNOMNOM!
The Dark Eldar would make them wish for death.
