Heh, wonder what Luna will come up with when she discovers Cadance’s siblings.
Really, it shouldn’t take more than three or four generations of close inbreeding to clear out serious genetic problems. Inbreeding long term is only a problem if instead of culling sports from the breeding pool you, say, put them on the Spanish throne.
Regardless of how this story progresses (the birth of the next generation of alicorns), I predict that Luna will be lost to Celestia forever. Even if Celestia's machinations are never brought to light (to the public, I mean), her relationship with Luna will never be the same. From the banishment to her continuation of the thing Luna fought against, the best thing that Celestia can hope for is never quite being sure that Luna will ever trust her completely, even if they become lovers once again. Worst case is that Luna just... disappears once she fights against Celestia, sees how outnumbered she is in terms of raw power and support, and watches as Celestia does nothing when the public calls her a monster once more for going against Celestia; once again putting the project above all else. And frankly, that's exactly what Celestia deserves.
I wonder if anyone ever told her that the road to hell is paved with good intentions? Because I think she's just about to learn that the hard way.
"What do you mean, you're leaving?"
Luna stared at Celestia impassively, although one who knew Luna as well as Celestia did could spot sadness behind the blank mask.
"You win," stated Luna simply, "You have succeeded to accomplish the very thing I had fought so long and so hard against; the goal you had banished me for getting in the way of."
"Luna," interjected Celestia, speaking quickly to get a word in, "That's not why you were banished! You know this!"
Luna continued on as though she hadn't heard her sister speak.
"Even my ears, 1000 years out of tune with the modern rabble, can hear the mutterings of the populace. And if even I can hear the distrust and the anger, then I have no doubt in my mind that you can hear it; and much better than I."
Luna tilted her head at her sister; an almost innocent gesture of curiosity if not for the subject matter of their conversation.
"And what have you done to suppress it? To speak about it? To deny the claims that I am a foal-eating monster who wants to usurp your throne instead of ruling together as equals?" She waits a moment to allow Celestia to speak, but her older sister remains silent (albeit with a shameful expression beneath her wilting ears), "I see. Just as always, Celestia, you stop at nothing to accomplish your goals; even if it means the suffering of those whom you love."
She fixes Celestia with a hard glare, showing emotion for the first time in this exchange.
"Puppets. Nothing but pigs-" she spits out the last word "-for the slaughter."
Finally, Luna spreads her wings and prepares to take off.
"Wait!" cried Celestia, reaching out for her sister, "Wait, please! I was only doing what was best! I-I've sacrificed so much, I can't just stop now! Please, Luna, I love you!"
Luna ignored her, only peering at Celestia over her shoulder.
"And just as always," she continued, "you will now reap the spoils of war. Goodbye, sister; I cannot wait to read the history books in a few centuries and find out what sort of monster you will convince ponykind I am after I leave here today."
And then she was gone.
Why do I Feel feel that Luna is going to be close to falling again until either she comes to terms with a lot of what has happened or she will be falling into her old anger issues.

Exactly. It felt good to finally have an in story character who finds Celestia's breeding program to be disgusting too. Velvet has been borderline, but seems to have mostly given in. Maybe that will turn around now if she finds out about Luna's feelings about things are.

Oh, man. It just occurred to me that the only ponies aware of this program are the inbred ponies themselves, and they've always been too grateful to Celestia for taking care of their families (and enamored with being in such a program) to ever question her; the worst Celestia got was an "I'm super angry that you have to take away my child and are making me lie like this to my own family". This might be the first time in 1000 years that someone sat down and said "What the actual FUCK is wrong with you?!"

But she just got done recalling how she'd almost stopped. That would be doubt, and it would have happened less than a thousand years ago. So… was she lying about that?
Also, she really should have pointed out that Luna saw the worst parts and it got much better later on. That could have helped.

Either Luna stops trusting Celestia/leave forever, or Celestia will manage to use her centuries of experience manipulating ponies and learning how to ignore her moral compass and weave a complex web of lies and half-truths that will trick Luna into become intimate with her again. Once she does that, Celestia will most likely manipulate Luna further into thinking that she actually feels bad for what she did (and considers it a necessary evil), possibly using a mixture of guilt and fear to ensure Luna's face never leaves the fork between her legs ever again. Celestia knows that she'll soon have to pick between her sister's love, and her plan's success; I'm sure she'll find a way to have her cake and eat it too by ways of lying as hard as she can to the one she allegedly loves.
Then again, all this works off of the assumption that Celestia is immoral at best and evil at worst, and that Luna (being the closest thing we've seen to a "good" character, vis a vis her attitude towards the morality of this eugenics program) will fall because that story path would hurt the most. There's a pretty decent chance that I'm misreading Celestia's character entirely, and that she isn't this big dumb cartoon villain who hasn't planned past "bring back alicorns; stick Luna's horn up my vagoo". If there is a scene in the future where Celestia has to pick between the success of her program and losing Luna's trust forever, she will probably feel genuinely conflicted.
Celestia's morality is hard to figure out in this story, and that's a pretty good sign that her character is well-written; nothing and nobody is black-and-white, and none of the issues presented in this story are clear-cut into good and evil.
