It looks like John gets another PTSD reason, not because of the human world this time, but because he killed (maybe, we will see) his own soldiers. Well, if even a newborn foal has a higher magical resistance against even the weakest of spells in comparison to you and you are in a world full of MAGIC... you're done for.
I'm very curious what happens next when John survives (there can't be a if, then the story is kind of over), what happens to him. Not only will he most likely go into depression again, because he harmed his unofficial girlfriend and (maybe killed)/harmed his own soldiers without having any chance at all to resist -because his resistance is beyond the zero in comparison to all other species- but he gets other problems, too.
Maybe some will start questioning his position. Not because of his skill or experience or something like that, he proofed himself (for most) but a "Captain" is connected with highest expectations from all sides. And when now one of the people who should be able to defy all odds to at least some degree (from the expectations his rank has alone) has such a fundamental problem, it gets hard.
I mean, Ponies could be like: "How can we trust this man to be a Captain in rank, when even the weakest forms of magic are more than enough to render him useless?"
Another problem is that Tirek pretty much presented for all to see a darker part of John's "human nature" aka he beats and shots everyone without mercy like some kind of killer machine as long as he's under mind control (what will be like forever, because he can't free himself at all unless the control is dispelled. Again, his problem with beyond zero resistance). So that others might fear him for what they witnessed (But only if they are idiots. Nothing was his fault in theory, because he was controlled).
This story is getting better and better! Keep it up!
(even though the possibility of Spectre's death isn't something I like to think about......like......ever. Let's just hope Slicer is as good as she says she is)

Well, thats what you get when you get your best weapon taken over by the enemy because theres absolutely no security on it.
Rather nasty really, a rifle doesnt suddenly lose half its killing power because the bad guy picked it up when you dropped it, its just suprising to see a story that doesnt follow the standard mind control nerfs the abilities trope?
I can say I did not see this coming.

I forgot to comment when I finished reading this story (and reply to your comment on my user page) so I'll do it now.
Just wanted to say I'm really enjoying it so far. Some of it is a little cliche at times, and the earlier chapters are riddled with errors, but once I just started ignoring the errors I enjoyed it a lot more. I've hit a drought recently in reading material on this site since I only read certain types of HiE, so finding a really long story all of which was posted quite recently and updates very regularly is kind of a godsend. Hope I didn't appear overly critical, I have been really enjoying the story, sometimes I just need to remind myself that at the end of the day it is fanfiction and I shouldn't be too uppity about everything. I actually read the entire thing in two sittings so I probably developed a blood clot, but it would have been worth it.
On a side note, as a wimpy English civilian I've really enjoyed the window to the military life you've provided, even just things like British Army terminology you use, it's apparent you're actually ex-military as opposed to some kid just writing about it.

For compound fractures and depressed injury, a wire mesh can be used to rebuild the skull once the skull shards are extracted....and hope she doesn't owe you money.
