Um, Space Marines can live longer than 500 years. Dante, chapter master of the Blood Angels is over 1000 years old. and most other chapter masters that I know about are between 500 and 700. Also, dreadnoughts can be even older. An example would be the 10,000 year old Bjorn the Fell Handed who actually served with Leman Russ and the Emperor.

Fun fact, dreadnought "pilots" are kept alive as long as they are because of the fluids they're preserved in, when not in combat most are shut down.

Because of how they're preserved, which even then is considered a state between alive and dead. The ones that would be considered ancient would likely not be alive if they weren't entombed in a dreadnought.
Then why wouldn't you want to help him leave? You know you don't want him as an enemy, you don't want him to stay, so duh. You could also help the Imperium destroy the whole reason why it is a threat to your ponies in the first place. Also duh.
Oh, look, another pitiful alien lifeform. A war you cannot win? Neither you nor your subjects would be involved in any fighting or the war at all beyond supercharging the Emperor with the Elements of Harmony and/or blasting the warp-rift within the Eternity Gate.
If you sat there doing nothing while humanity suffered and you could have stopped it, you would be every bit as monstrous as the aliens the Imperium is constantly at war with. Your retribution would likewise be no different.

There are only one million Space Marines. Every single one is important enough that entire battlegroups are deployed to find and recover a single suit of missing powered armor, let alone gene-seed. Yes, they will definitely search high and low for you.
Space Marines are functionally immortal. If something does not kill them outright, it is almost guaranteed they will survive it. They are immune to illness unless they embrace Chaos and they cannot die of age. They do not weaken with age, either and what age they do seem to show is up for debate as to whether it is due to age or due to experiencing centuries of nearly non-stop combat. Most are killed in combat after only a few decades, Veterans have lived a few centuries and they get older the higher their rank. No Space Marine has ever died of old age.

I was expecting it to be some kind of shield against anyone eyes, humans and alien alike, and probably from the warp. 'Guess in fact, their only protection is being "far away from every shit in the universe". Not a bad tactic I guess
He doesn’t quite get it yet. 10,000 years ago, during the Great Crusade, human, almost certainly under the command of The Emperor at some level or another, seeded this system with a substitute star and satellite. They taught the equines gothic, and apparently acted as defenders of ancient times, before being pulled away, I am willing to bet because of the Heresy. Whatever the reason, this planet is near immune to chaos corruption, and abundant in powerful psykers.
Whatever secrets it may hold, defending this world and learning of its history is something worthy of a Space Marine.
If the veil is hiding the rest of the universe from view, that means that they were also hidden and they just revealed themselves.
MUCH too quick of a decision. Celestia wouldn't have decided right then and there when you already showed her conflict with the idea. Have her deliberate with herself, THEN have her decide. It makes a lot more sense that way and is less jarring to the reader.
Other than that, good so far. Not great, but still quite good.
I wouldn't think magic would count as something separate from technology. We have electricity, but we don't classify computers or traffic signals as something separate from technology.
I realized when re-reading that you are very inconsistent in early chapters regarding Celestia’s stance. Her private opinion of him is the opposite of how she treats him. That would be good and well but how she treats him gives him opportunities to cause harm.

Chapter master Dante is at least 1500 years old and is described as beginning to experience the effects of old age. In one of the novels set during the Great Crusade, the Iron Warriors fought a costly battle against the Hrud and one of the marines was aged into a feeble old man. So yes according to the lore, it is plausible for space marines to die of old age, it's the primarchs that are nearly immortal, with Vulcan possibly truly immortal considering he inherited it from Big E.
If Megan Williams is a part of your lore of Equestria, could she have possibly been the Emperor in disguise?
They are counts of space marines being able to last for more than 3000 years without help from the warp but at that point the marine in question lost some of his combat ability due to things like what I can only describe as arthritis

Space Marines do actually age just very slowly their theorized lifetime is in the 3k's if I remember correctly.

While the Imperium did not do so (or at least didn't make the star system, but maybe the moon as we see in the sequel), The Imperium probably could have made a star system if it wanted to. Just think about the technologies used in the ammunition types for nova cannons. It's easy to see how they could be used in such a way.

No. Their age-range has never been stated. What we do know for an absolute fact is that they are functionally immortal, as they have been noted to be so numerous times. Without even touching on the Salamander trapped in his armor that was fused to a ship deck since the Horus Heresy. He was found, still alive, (though insane from being stuck immobile), and emaciated after ten thousand years. In addition is the dreadnaughts and how long the Marine in them lives, as well as that several are ten thousand years old. And it's not the system keeping them alive, it's merely life support, it doesn't extend anyone's life. Heck, some Marines lived far longer than you claim, such as Nassir Amit and the only reason he died (though if he died is unknown) was that he went off and disappeared.
The "aging" you're thinking about is purely aesthetic and even then, so far as I know only ever appears in Chapters with extremely strong gene-flaws like the Blood Angels and Space Wolves. As far as I know, the only example of aging being a thing for Space Marines is Sigismund and the sole reason for why that is was to explain how he lost to Abaddon because the writer realized there was no way in Hell for that to happen and had written himself into a corner. Especially given it has long been canonical that Space Marine enhancements grow stronger with age, not weaker, and it has explicitly been stated that there is no known limit to this.
