Does expedition fleet necessarily must be made of ultramarines, I mean Calgar could use few favors what he surly would have from imperial navy to lend few cruisers and light cruisers, maybe have one or two imperial guard regiments go with them to that general direction. Or convince adeptus mecanicus to do it as a galactic mapping expedetion , And if they would find him during this trip they could surely bring him with them . Ultramarines would not have to leave ultramar and imperium would not use large amount of resources to do this. Of course astra ministratum would have few questions but l thinks Calgar could pull it off.

No but still sending a battle company 2nd company no less to a mission where they dont know where exactly to go and where to even begin. That would take months maybe even years to look one space marine ho could be dead. They would have to search dozen of star systems, look life signs of hundreds of planets. They just dont have time for that imperium need them now, there is always planets ho need astartes help and ultramar is constantly attacked by ork WAAGHs and tyranid fleets. All l am saying that whole company sending on mission what could be only waste of resources, they could sent a squad of astartes to lead expedition fleet but not whole company.

Would they have something along the lines of the Long Shot? Heavy on psykers, relative to the light crew numbers, due to its Spine Cannon it doesnt see much active service because its too destructive, but otherwise is in use in overall strategy support or whatever the 40K equivalent would be?
So tricky trying to think of resources that could be available given if everything is being used and the reserves cant be touched as its not for direct conflict or defence.
Also, how to handle reaction purging on the ship arriving at Equestria, and Luna etc communicating with, arriving on the ship.

That would be an absolutely terrible idea. Rogue Traders are... untrustworthy most of the time, and that's being generous.
I think the best course of action would be to send not a full company, but a battlegroup of Space Marines also from the 2nd Company. That would be around 30 Space Marines, 2-3 of them Sergeants and about 2 Apothecaries, 10 scouts, a few tech-priests, plenty of servitors, a Dreadnaught, two maybe three Rhinos, about 5 drop pods, a Predator, about five landspeeders, two Stormhawks or Thunderhawks, a few defensive turrets, heavy equipment like Heavy Bolters or a few Energy Weapons, and of course the Astropath. All of this fitted into a Strike Cruiser would be plausible, not many resources are invested, few Space Marines without anyone too important going on the journey, and they only invest a mid-important ship strong enough to defend itself, unlike an Escort or a Light Cruiser, and all of this without implementing direct use of the Imperial Guard, Adeptus Mechanicus, Inquisition, Administratum, Ecclesiarchy, and Imperial Navy.

The Blood Ravens-- (Bolt Everything to the GROUND!)---- huh? Oh well, they don't have a good relationship with Xenos, but they do tend to work with the Eldar often and have sooooooome cordial relationships if there is some major threat, if not they will happily kill them, and I think once even the Tau allied with them, too. Other than them, the Crimson Fists, the Raven Guard, the Salamanders, the Ultramarines, the Lamenters, and the Blood Angels have worked in some way with Xenos in the past.
The Blood Angels allied with Necrons against Tyrannids of all things, and when the battle was won, each side retreated without further bloodshed (#BlameMattWard).
And out of all the chapters, excluding the Salamanders by default (who have been rumored to even hosted a feast once with allied Xenos, Kroot, Tau, Vespid, and other minor mercenary aliens after a mighty battle that ended in great victory), the Ultramarines have the most friendly out view of Xenos since they HAVE allied themselves with Tau and Eldar to fight off Chaos, Tyrannids, and Necrons on numerous occasions, although most of them had been minor skirmishes and/or out of necessity, and have even emploted the services of Kroot mercenaries. Don't get me wrong, they have suffered at the hands of several other minor species of Xenos and are one of the most adept chapters at fighting them, but they also have some of the most amicable relationships with a few selected Xenos there are.

Actually, no. The Black Templars, a few other Chapters, and a few more zealous organizations of the Imperium would in an instant, but not the Inquisition.
Ordo Xenos is not about just killing, purging, and defending humanity from the Alien, they are first tasked with evaluation of the Xeno species and their potential use of them for Humanity's benefit, as well as learning more from them to establish 'alliances' or truces. There is something called the Isha Treaty (or something like that) that states that the Eldar and the Imperium of Man will and shall aid, without malice or deceit, the other if either side calls upon the treaty. The only reason neither side calls for it is pride, though it has been used twice in 10,000 years, once by each side.
Some Inquisitors have used Ork Pirates and Warbozzes for their own goals, hired sanctioned Kroot mercenaries, have regular talks with Tau diplomats (when they are not in open conflict), and the Inquisition even uses god-damn Jokaeros cause they are sanctioned Xenos.
They are outright hostile and will kill any alien that cannot even be lured, tricked, or used (like in the case of the Orkz since they are always looking for a good fight.Offer them a bigger, better fight, and they'll believe it). One such fine example are the Necrons, the Hrud, or the Rak'Gol.
The Inquisition outside chapters like the Lamenters, Salamanders, Ultramarines, Blood Ravens, and the Raven Guard, would actually be the safest bet for survival for Equestria, or at the very least the Ponies, as a whole. THink about it. Humanity encounters a species of Xenos that do not want them dead, do not want to use, manipulate, eat, rape, kill, sacrifice or all at the same time. In fact, these Xenos
WANT to help humanity, they offer and wish to aid them however they can against their enemies. No tricks. No deceit. No strings attached. After the Ordo Xenos and the Inquisition confirm this to be absolutely true... they wouldn't know how to react. True friendly Xenos? It has never happened before. And with their claims that they wield a weapon of absolute good that can fend off Chaos, a weapon only they can wield, you can bet your ass the Inquisition would not only sanction them, but openly welcome them as true allies of humanity. Even more so if they offer even the tiniest of chances of reviving the Man-Emperor of Mankind.
Please, tell me this awesome story will eventually continue??

When the Ordo Xenos was first founded, yes. But remember how long that has been and how much gets perverted over time in the Imperium. What the Inquisition would first see is a species of alien psykers and the Elements of Harmony and would learn that the Elements can be used by humans. They would find suitable humans for them which would mean no need to let alien psykers live in a galaxy where all of their experiences with such things has been horrific. The only thing that would stop them is that Space Marines tend to be very reasonable and logical. Many chapters (and the Ultramarines due to upholding their brother's honor) would be bluntly threatening towards the Inquisition on the pony subject: be peaceful with them or face the Angels of Death. Simply because they would not be willing to risk the advantage of an "anti-Chaos" species being destroyed. Far to useful. Of course, there would also be plenty of Inquisitors of both the Xenos and other orders quite eager to use the ponies varying from enslaved living weapons against Chaos to honestly befriending them.
As for reviving the Emperor. Well, that might not be the best idea directly. Using the Elements to focus the Astronomican and to hold back Chaos in the Eternity Gate would be best so that the Emperor could be safely killed so that he could regenerate himself. That way, no one can try to claim he was corrupted by aliens and start something on the scale of the Horus Heresy again.
Honestly, I'm not very familiar with the warhammer story line, but I do like what I've seen in this fic so far. Everything from the clash of perspectives between xenophobic(admittedly for good reason) cultures of this imperium and more open trust of the ponies to the workings of these zealous yet logical mindsets both with the MC and abroad. Hope to see more as the story continues.
One thing though. While I have noticed thankfully few major issues with grammar and wording, there has been one recurring mistake that has been jolting me out of the experience on occasion.

I think the word you are looking for is 'ulterior' as in double meanings or hidden goals behind what was spoken rather than 'inferior' as in lessor or substandard. I could be wrong of course. With the mindset of these soldiers they may actually intend this as a sort of play on words or intending that any motives xenos have in their action is inferior to mankind.
Side note: could anyone suggest a game, movie, and or book series that would be good to get my feet wet with this Warhammer story? Would like to learn a bit more about it as I've been seeing it pop up in some fun fics lately. Know I could probably just search for a wiki, but I'd rather find something that could let me work into the story gradually rather than jump into a bunch of random articles.

To Say Warhammer 40k has a dense history is an understatement. Games Work Shop has developed it for years,the source books for the table top game(the core of the whole franchise) alone could fill a small library as each Faction has multiple books and each official Marine chapter does too.
