Antonius is an Astartes, he is basically programmed to DESPISE traitors. He basically assigned ponies the label of "ally," thus traitors to the princesses are traitors to him as well.
Thus, when a princess is in mortal danger, he does what Astartes do. Secure the area and death to the traitors. Antonius may be more personal with the ponies, but he is a demigod killing machine with programming that needs just the right stimulus to kick him in a certain direction.

Not to mention the death of the traitors was the quickest way to eliminate the threat to Celestia. Even crippled or dying, a fanatic can be a lethal threat. Sometimes even more so. Utterly removing the ability to be a threat fixes that issue. Let alone the extra time needed to ensure non-lethal actions are done properly can give an opening for hostile to act.
Even current police and military pyramid of force training reflects this. Deescalate conflict if possible, but be prepared to use lethal force of the situation warrants it. Having laser brain surgery by force certainly applies.

Additionally, think into the 40K universe for a second. A traitor is the reason the emperor is sitting on the golden throne a rotting corps. The Horrus Heresy has thrown the Imperium of man back into the dark ages and that's all because of Horrus betraying his father the Emperor. Thinking in that light, traitors, especially traitors attempting Regicide, are not really given a second chance.

Gotta say, not a fan of this chap. My only issue is with Antonius' and Luna's actions early on. They were truly under the assumption that it was a trap and yet they both went to check on the doc, which was highly unnecessary. He should have tailed Celestia and Luna could check on the doc. Luna could contact him via the PDA and Celestia would have been fine from go with far more control over the situation. This seemed out of character and just an excuse for the whole "He kills ponies" moral jank. Bottom line... "Luna, I try to prepare for EVERYTHING" was exactly why none of this should have happened...
Hmmm ... im against the killing for three reasons. 1.He was fully capable of taking them alive.... by snapping or cutting their horns off. They were cowering even if they werent they could shot him all day and it'd only annoy him. Dont get me wrong him killing them didnt annoy me but the fact it didn't serve any purpose it actually resulted in a negative effect and will only lead other fanatics to more extreme means. A enemy whose back is against a wall will fight to the death if they know surrendering isn't a option. It could even solidify their ideals that he and luna are out to silence them to cover the truth maybe even bolstering their numbers with new recruits once the massacre becomes public. What pony would believe pony loving celestia would allow murder willingly and not punishing a pony murderer so maybe her being controlled is true. 2. Dead traitors can't squeal on other traitors. Luna could've raided cinchs mind then a domino effect could've happened. 3. He was 99% sure it was a trap yet didnt have luna teleport to the hospital and find out within 3 minutes rapid didnt write the note... then set up a counter trap.
Was he programmed by a snowflake? A princess from Candyland struggling to accept that killing in defense is acceptable is one thing, but Al was programmed by humans. By human morals, what Tony did was righteous and heroic.
