Wow. Twilight is really OOC, but it definitely makes for a great evil Twilight. I absolutely hated her in that scene with Pinkie. She honestly COULD have killed Pinkie if she had been just a little angrier.
Man, how about we get a sequel? You know, one where Discord tortures Twilight for all eternity because she killed/hurt his only friend. Or where we learn Discord saved Fluttershy and they both decided that she was a disappointment to all Equestria and a disgrace to the Princesses, and she ends up in Tartarus. In the same cage as Tirek, where Discord gets to torment her forever and Celestia constantly tells her what a horrible pony she is, which is basically what her worst fear was in Sombra's castle.
By the way, what happened to Spike? I can't see him just sitting there LETTING Twilight do all this, especially killing Rarity, without saying something, unless she immobilized him.
Or we can just have a simple, short chapter where Discord simply vaporizes Twilight and the other Princesses make Fluttershy or Starlight Glimmer a princess in her place. Or better yet, Sunset Shimmer comes back and takes her rightful place as Celestia's TRUE faithful student and princess of friendship.
Something similar to that scene from the movie, happens in the 9th part of my MLP story, but after saying some even more crueler things to her friends, an OC of mine starts to choke her, but stops, and instead, destroys the Element of Magic right in front of Twi, and takes the Mane 5 with him, leaving Twi alone, but this time without Spike. It's crazy depressing and dark.
But this is even crazier, in your story, and for some reason, I love it XD 😄
The movie was the feature-film length bad fanfiction that was complete with great OOC material and more to spark debates and what have you.
This story took what was taken to eleven even further and I honestly should have you pay my hospital bills for all the edge I've just cut myself on. Ouch.

Pinkie cried out to the creatures in that town what they wanted, blowing their cover, and then got Capper to lead them to his home with that line 'We can really use a friend out here'
She cheered on Rainbow to do the Sonic Rainboom showing off where they were to Tempest and her crew (and then leaving the map behind with the cupcake - Which if you think about they wouldn't have got unless they went with Capper in the first place but still
Not really sure what she did in 'Seaquestria' except got them all there by following Skystar into the water in the cave

i think you could still have a good ending, perhaps storm king and tempest betrays twilight,or twilight kills the storm king, after twilights defeat, she repents and asks for death cause she cant handle the guilt of what she did to her friends, discord refuses saying something like "you taught me a little while ago that everypony deserves a second chance, so now i give you one" maybe discord can bring the mane 5 back to life, then they forgive her, id actually incorporate some aspects from a fan comic called "maybe later spike" into the apology.

later after discord teamed up all the allies, defeated storm king, and twilight is now in the destroyed castle

i also have another semi dark idea, but its non fatal. instead twilight and pinkie engage in physical violence, maybe twilight gets broken ribs from a rock and pinkie sustains a bad cut from twilights horn, they each apologize, pinkie tells her because of her first impression with skystar they may be able to return, so spike writes a letter, an dthey are brought for essentially a war crimes trial. in it, twilight and pinkie would win and gain use of the pearl. tempest could capture her but not take the pearl since she has the princess, from there the stories pretty much the same.
