Spike's life has always been one of boyish fantasy, lusting after the mare of his dreams and goofing off when not helping Twilight Sparkle. For as long as he can remember, he's always been Twilight's little brother first and assistant second. As an androgynous baby dragon, it's always been assumed that he was male based on what other ponies, namely Twilight, have said. Why would anybody have any reason to say differently?
Following traumatic and confusing circumstances, Spike is left with an enormous question on his hands. How could he have laid eggs? Only one pony has the answer, and it will shatter the basis of his entire life. Ultimately, life is only what you make of it, and it's up to Spike to determine where to go from there.

Now has a sequel, One Year Later
After a vigorous day of organising and sending reports to Celestia, Twilight notices Spike is feeling a little ill. He slowly grows more and more cold, before finally falling into a coma that Twilight fears is her own fault.
Going to the Princesses for help, Twilight eventually is brought before an Elder Dragon and comes to the realisation that she may have failed as a caretaker, a friend and as an older sister.
~~~*EDIT* Okay, okay. You guys win - I'll write an additional chapter or two. I've marked this story 'Incomplete' for now. Follow up chapter has been done. If you want more, let me know. I'm sure there are a few other characters I could write a chapter on (Except for the dragons, of course)

In response to threats of a griffon attack on Equestria, Twilight responds with a letter detailing just why such actions would prove unfavorable for them.
Unwilling to sleep in his own boring and less-than-comfortable bed, Spike presents Twilight with a deep and compelling argument as to why she should be his bed for the night.

This, this is why I spend so much time in the archives, Twilight thought, holding a dusty old book close in her magic. Inside the book were a number of advanced spells, each one more interesting than the last in some sort of circular logic that Twilight could only assume went to infinity
