Good story so far!
To be honest I'm happy how it turned out. The other options you describet sounden good, but the one that was actually picked looked the best for me. (Even if I voted for the Crystal Empire.)

But I still don't understand what Chernobyl is doing there and what role the computer he salvaged will play (assuming it will).

Chernobyl is part of the pick for Ponyville if it was the Crystal Empire or ManeHatten, the Chernobyl reception facility would've been incorporated into those areas instead of Ponyville. One of the fun ways of making interaction stories is that things can be shifted around if the choice wasn't picked. It's like making your own universe with the audience's choices. I'll look into the list element, thanks.

A lot of planning has to be done to achieve this I realized that this story alone has taken me at least a year to make. So I'm spending that amount of time thinking where the story shall go. For now, while I'm planning, check out my reboot of Transformation. It was my first story I wrote when I first came here.
