So, Equestria comes after (human) Earth, and— if I'm parsing this right— after present society where Friendship is Magic exists as a piece of fiction. That can't really be coincidence, so either "Destiny" or Celestia, or some weird arrangement of both, is trying to get things to play out according to 'prophecy'?
If epoch-level time travel is involved, that kind of explains some more of the described behavior of past studs (and why no one had mentioned MLP before), given that they could be from like, anywhen in history. I really wonder when and where Careful was from, for that matter. We should definitely pry about that.

As much fun as this is, I'm again starting to feel like the story is beginning to get away from itself. That's an occupational hazard for this kind of fic, but so far we've had well over a dozen chapters and only a single successful breeding. That's far and away too few. While I do want to see more exploration of the how's and why's behind this setup, the background shouldn't become the foreground. If the story can't figure out how to tie things more closely to the clop, then some of the drama and underlying elements need to be discarded.
More sex, less complex.

Magic seems to be the root issue, no matter if it's the problem or a solution. Magic is involved.... magic that we're using and is messing us up in the long run. Right now, Starlight is effectively giving Equestria a biomagical transfusion... an emergency stopgap, not a true treatment or cure.
Ergo, if we're likely to stay in this position (quite likely) then we should try to figure out how to make it a tenable position to maintain.
To that end, learning magic (or at least learning to manage magic better) and being healthy are key.
As to Starlight... we know she's got a bit of a bias towards cutie marks, and even if everything she's saying is true, we only have a hypothesis to work on. Even if Celestia herself says its the cutie marks, she doesn't really have a clean slate either. She clearly didn't intend for them to make ponies sterile (if they even are), so she's actually able to be called into question even if she's the one who made them in the first place. After all, the inventor never sees all the possible ways their invention might be used... and we end up with specialists to work on them, modders to find new uses, and everyone else to figure out how to use them wrong. Celestia and Starlight are no different in this.
Heck... Trixie, with her years of wandering, probably has more "real world" experience in retrofitting and juryrigging magic than the two of them combined.
And, if all else fails, multiple frustrated teachers, all in a room. What could go wrong?

As for where ponies came from? thats Glimmer forming a closed timelike loop due to the show, unless G1 was caused by her going back to try and discovere where it All started. It has to be coherent if being used.

I knew it I knew that's why, Celestia created cutie marks. How much you want to bet the reason she created cutie marks was to make sure that the Mane Six were born so the destined wielders of The Elements of Harmony would be there for her sisters return. So selfish and yet do you blame her...
I believe the cause and effects might be a little more blurry then just Harmony removing the need for reproduction. And I'm starting to suspect that this event is a causality. Humans are stolen and removed from the past. This leads to a major event that causes us to evolve into ponies. An Event causes some phenomenon that leads Celestia to create cutie marks. This results in the sterilization that causes Starlight to go back in time and steal humans.
Theories abound but we need our sleep.

We can discuss the root of all this over breakfast. Cutie marks are the death knell for ponies? Humans are what ponies once were? Coming in a far distant third would be our own well-being but as long as we're talking and not procreating that should not be a huge issue.
Besides, Starlight still needs convincing that you're the one for her, if she ever intended to take part in the program at all. This may have been more of an opportunity to let her friend have an opportunity to be the Enchanting and Maternal Trixie.

I think the problem is that nothing necessarily links our fornication to solving the conflict, as it has been moved to. It's become clear fornication is a stopgap, but one we want to not waste anyway. So that means filler of taking care of ourselves, and learning about the situation, and characterization and not just hauling off and receiving all sorts of sex acts from the ponies just because we really want Trixie to put on a braggadocio act about how she is totally sexually experienced and is naturally in control of herself, while she's obviously falling apart from pleasure and is struggling with control.

Back to cutie marks, I just had a realisation. How could Celestia have created Cutie Marks? She has one herself. So does Luna. Unless the Cutie Marks applied immediately, the story does not make sense.
UNLESS it's not the Cutie Marks that are the problem. Maybe Celestia altered Cutie Mark magic somehow.

My reasoning here is that Cutie Marks are not something that was granted to all. In the philosophy of Exetentialism one assigns meaning to ones own life. Ie we have the freedom to be choose our own destiny or make it outs. But before this philosophy it was belived that the essence of a person is ordained from birth, that life is a quest to discover that one thing that makes you you. I believe that prior to Celestia meddling with ponies destiny, each pony had to find his or her own way. They could create their own destiny, the mark of this destiny would be a true cutiemark. However thoes who do not seek out a destiny live a drab and unfulfilled life. Celestia, beliveing that if Destiny was ordained from birth, then one could easily find it because it is alredy part of them.
Also my theory on how the CM is causing problems stems from why they were created in the first place. The spell was created to create a peaceful coexistence in the pony race. However Romance, from the courtships to intercourse, even birth, it is one of the most chaotic parts of life. Finding a compatable mate is like a competition that has and will lead to unimaginable heartache, it is also something you cant mess with. Predestined love may seem romantic at first, but consider this. You dont have a choice on who you love. That fate has decided, this butt hole will be your partner for lfe. Kinda creepy if you ask me. Then theirs the act itself. This is the moment random chance gets tossed out the window. This means fate is going to choose genepairings that work the best for what it deems appropriate. This means every time a new foal is born it is likely to share genes with strangers. Simply because random chance is removed from the process. And then Birth, pregnancy is one of the leading causes of women leaving their jobs. They put their careers on hold for a times to secure their families. Many take reduced hours so they can care for their child. I belive Harmony has come to the conclusion that only a select few are needed to maintain a population. That everyone else should work to better pony society. Much like a bee hive. Bees are very harmonious.
