Option three sounds like a solid option. They know a lot about rumors and what have you, and could be very useful for helping you feel more comfortable with everything that's happening.

Okay, let's evaluate these choices logically
1) I'm torn here. Normally clothes would be a priority, but the ponies go naked anyway...but they usually don't have their parts hanging out. Is that "pony magic" keeping their modesty protected, or do we assume that the show "censors" the naughty bits and that they'd all be looking at each other's goodies normally?
2) This seems rather pointless, but it might not be. It's hard to develop new rumors and plot seeds without talking to someone first.
3) Same thing here, really. The only difference is that the guards, all being male, are far less likely to get frisky with you the way that some random pony - probably a noble, and quite possibly female - might.
4) This one is the point for the only existing tangent we have so far. It's tempting, very tempting.
5) This has "do nothing" written all over it. While I doubt that that's the case, there's very little impetus to go with this decision, unless it's meant to let us skip ahead to fucking Applejack.
6) This sounds like a bad idea. While I doubt the princesses are spying on you (though I bet Luna loves to watch, being a dream voyeur and all), if you really only have a finite amount of ability to knock mares up, wasting it - and certainly wasting it by yourself - just seems pointless, especially if doing so gets you in trouble. Sure, you'll be going into your first encounter with a tool that you're only somewhat familiar with, but that's part of the price you pay.
7) Total non-starter. 'nuff said.
So all-in-all, it really seems to come down to 1-4. Of those...I'm going to go with 2. Let's get some new plot-threads going, and maybe chat up Fleur or Sassy Saddles or some other hot piece of flank while we do!
EDIT: I also loved that bit about how Applejack's icon blushed and made a demure motion like that. It seems odd to think of Applejack as coquettish, and yet it worked so well!

Clothes would be good; may lead to an encounter with Rarity or some of her Canterlot associates for later copulating.
I vote 1, 3, & 4 in that order. These would be the most advantageous for anyone and what I would do.

A note I remember from another CYOA (although this one had a protag that was not "you" and had a developing character instead):
If there were multiple choices, dissent among the readers meant that the person choosing had a divided mind about it, but if they didn't then the choice was either the "natural" one or the one they would go for adamantly, and both the certainty and the choices chosen will change the way the character acted later.
Like how a lot of us were leaning toward 6, it could mean that "protag us" is curious about the solution to the problem, but wanted ultimately to make the decision that was laid out before them, to bang AJ.
Seems like you did kind of do that now , but it's just a... suggestion because it was really cool in the other story, and added some depth that a normal CYOA can't have.
As far as this one? Uh... I could see pants being good, but socialization is good too. And so is research, of course, but maybe just a little early for that.

7727103 This isn't my first audience-driven story. The last big one was One Step Pink Step, and yeah, I try to bear other options in mind, especially if it's a close call. That means the character isn't 100% sure. They want a bit of both. Both are in their head, and they are forced to figure between those conflicting desires.
I would say 1,5,3 and 4 in that order.
My vote goes for 4... And indirectly, 2.
4 - Maybe the research area has something *better* than pants.
Asking the locals is the best places to visit. So I would go ask the guards.
I say 1, 5, and 3 in that order. 1 cuz comfort, 5 cuz it wont do him much good to try and fuck applejack if hes hungry and tired and thus distracted, and 3 because the guards might actually be able to give him some directions and shit that could be useful later. 4 is a bad idea because screw being a lab rat.
I choose option 4. What we're doing is nice but ultimately it's only a band-aid. If there's a bottom to get to it probably begins with finding out what the brains have been up to. It could be we have some insight or that it's so far over our head that we may as well take up gardening, but we won't know until we look and learn.
Well, that was an intresting statement, that even when the primary job is complete and theres plenty of alternate transitional resources that return to base isnt an option, even to see if it works as a reset, unless the situation i currently is well established after at least a couple years research and testing.
Shame is a social construct, Ponies have covering fur and magical enviroment support, humans currently are assumed to not, therefore unless that entire building is set up with comfort spells etc suffusing the volume, itll will be found out even near an exterior window or door that assistive covering would be very appreciated.
At this moment, Im now looking towards calling this guy Trinity of the ManHitEm project, and as such, I want to know where his security detail is, such as Celestias Mirror Walkers, and Lunas Shadow Walkers. Then again, if the procedures are well developed, this could just be Arrow 6 of Quiver 10 etc.
I would suspect, unless even basic details are known of occupants of the castle, such as whichever variant Blueblood and Fancy Pants are here, that given theres no Personal Assitant, Guard etc at this time, that Non Guards are to be avoided, which means the mess hall should be best, just for the safety.
Order of options suggested.
Head for the Research area to try and avoid interactions. At the least find a towel, it can be used as a horn casting disruption weapon if needed and such effect works. etc. Such a place should be secured, giving guard access. Use their resources for what they are supposed to be there for. Try and get to the mess, to recover body form and gain information. Try not to make enemies in the guard.
If you wernt stoned before, you are now. try and take it easy, set yourself up before the shock sets in. Thats why Celestia gave you an extra day.

Okay, I may have missed the boat on the first choice, but at least we're not diving straight into the deep end. Even if we're going through with this – which I guess we are, because that's kind of the premise – we should at least have a lot more familiarity with what this incarnation of Equestria is like before actually doing anything. To that end, 3's the best choice at this juncture. Research is tempting, but we don't actually have enough context to fit it in. Getting some pants isn't a terrible idea, either – more for other ponies' sakes than our own, because there might be mares out there after our functional stallion goo, and we shouldn't encourage that. Apparently that's an end-user-license-agreement violation for our time in Equestria, and getting on the Princess' bad sides (immediately) is something we should try to avoid.
Which brings us to plans that aren't directly on the list, because holy shit do we need a lawyer. Like, Celestia can't just declare we "are now an employee [...] of Equestria," and "there is no going back," after the fact. We haven't read or signed any contracts, we have no idea what we're really getting into. What kind of a human are we, that our first instinct isn't to protect ourselves with layers and layers of paperwork and legalese?

7727467 Magical alicorn princesses have surprisingly few legal counterbalances save another magical alicorn princess, and Luna does not seem to be arguing with her. An ideal position? Perhaps not, though she is at least a gentle and caring kidnapper.

I'm voting for 4, just to see where things are starting out. I don't know if I'll be able to understand what they're up to, but I figure I'm going to need to start somewhere.
Also, I figure that there should be some 3 in and around the area of 4, and when all's said and done, 3 can help me get settled in/fill me in on the goings-on.
I think #5 because he went through one hell of a major altering of how his blood flows. Might want to get a male guard (have we ever seen female guards in the show) to get it for you though. Less chance of bumping into an impatient noble or a lust-hungry mare.

I say # 5, and 4. On the grounds he should rest and research so he knows every erogenous zone on each type of pony so that they feel their best during the sex also so they feel more comfortable with him being an alien and all till he decides he wants to be a pony perminatly.

Much like Luna herself nearly did. Only through more angsty, petty, and nefarious means (freezing to death/starving to death vs. living to death peacefully without means to produce children).
