Okay, first off...I get that in the rush to move the story towards its conclusion, some things had to be overlooked, but damn it, we skipped a sex scene? A sex scene that apparently had Starlight, Trixie, and this fic's darling, Careful Study, all together? That should NOT have been skipped!

So, the story seems to have finally connected the dots. There was a plague in the past that was wiping out humanity. In order to avoid extinction, they bio-engineered their own evolution to turn into ponies, which...apparently also had something to do with cutie marks being what the answer really was to the plague...I think? But then cutie marks also had the effect of encouraging harmony, which caused Celestia (the first pony, born in a lab) to activate them across the board, but they then lost their effectiveness against the plague...or at least, against its hit to their reproductive systems?
That seems...kinda fuzzy on some of the details. I mean, I'm mostly just guessing about the parts with cutie marks and all, since that's still unclear. That and why their use over millenia caused a disease that should have, at that point, been extinct, to come back...and just cause infertility, whereas it seems to be killing Kyle now. So does it cause infertility, or death?
Oh, and Greycait brought up a good point: how in the heck did they ensure that Luna snatched Kyle? I presume that this is the reason for the operators, that their aggregate consciousness somehow acted as a big flag for her to spot, since otherwise there was little point but for them to act as voyeurs. Having them perform that function would tie that loose end up nicely. (EDIT: Reading the comment that David posted while I was writing this, it seems that was the case after all.)
Either way, it was nice that they were able to get a cure. Now let's just hope that Kyle lives long enough to meet his kids.

Well, given that, as an operator, I'm about to die instead of become a pony, it's at least a somewhat bad end.

7777668 You assume they went at it, but they didn't. Despite Starlight's suggestive words, they snuggled fiercely without making little foals. Understandings were had, sex was not. We have at least one cloppy chapter awaiting us. I promise.
The defense against the plague was two-tiered. First, genetic shuffle to not be a valid target for the plague. If a pony is brushed up with one, the cutie mark is a second line of defense.
The ponies that weren't a target didn't resist the plague. They were carriers that weren't harmed by it. When it did flare up, cutie mark appears, pony is safe.
Then they all had cutie marks, full time.
The plague eventually adapted. After so long and so many mutations, it attacked in a different way. The ponies didn't die, but suffered degradation of the sperm and eggs and related. It didn't kill them, lucky them. Though that would have been a much shorter story.
Kyle, lucky bastard, has the old school plague. He is still a human. He can still catch it. Oops. Combination of un-scrambled genetics + exposure to the dying times? It was pretty much a given he would catch it. He had weeks to incubate it too, lucky fella.

So many fun ways to solve things. that is, if The Author allowed the use of the Advanced tech apparently available, hopefully better than what we have currently, scan a mind in a human, and replay that information into a created pony base. You assume that there is anyone left who remembers how to build computers on a Silicon Valley level. Mots of us might understand the concepts, but without the tech to manufacture the tech needed to read such a device it would only become an artifact like the Rosetta Stone where is meaning and significance is lost to time.

Nothing more complex than a water drop magnifier and gold sheet can give you up to a million fold lossless physical compression. As that, I think being able to place a million books of information readable to the slightly assisted naked eye in the volume equivalent of one book is something worth aiming for.
The base information of civilisation, letters, grammar, periodic table, street maps, chemical formula, log tables, etc etc should fit in the first million books. Even without the thiness of the pages, thats the first ten thousand with just optical maginification at 100*.

the problem with your supposition is there in the intervening years between now and then that knowledge will not be retained. the generation following ours is going to be preoccupied with figuring out how to reestablish civilization. more important things are going to be focused on. Like Agriculture and government. they may use that technology with which you speak for a Time, but like all relics of the past eventually they get forgotten left by the wayside for more convenient means. and therein lies the problem with your argument, we have already seen the future we know this happens. as advanced as you want to believe we are like the Romans before us and the Greeks before them and the Babylonians. great technology of the age is forgotten as the people recovering go into a Dark Age. but unlike our predecessors, our children don't have the luxury of our guidance. Eventually we all succumb to the plague, and the knowledge is lost until they are ready for it

Im fairly sure Kyle was doomed the moment he appeared. Putting him in a cleansuit would have been a stopgap but he would have had to eat or drink eventually. Not to mention we are all in the same boat. Its only a matter of time, and any time wasted on trying to preserve Kyle would have been counter productive to the effort of saving humanity.

I wonder how they will ensure that 100% of the pony population is given the cure. There will be folks that simply don't get word as well as the obstinate holdout or two. Hopefully no CT wingnuts made it through to modern Equestria but in a large population there must be a few.
They were in such a hurry that Kyle didn't get dressed, which also leaves me wondering if Sassy Saddles ever returned with those promised outfits for him to try on.
