2730537 I don't mind answering you, as the answer's in the story itself, but since you didn't quite understand, I'll spell it out for you and anyone else that might be confused.
Applebloom is in fact Big Macintosh's daughter, though raised as his sister instead. Clearly when he had a child at such a young age, he wasn't fit to be a father. More will be explained later on about the situation, as well as where her mother is, but for now all you need to know is that for all Applebloom knows, her father and mother were Applejack and Big Mac's father and mother.
Even here on Earth such a thing has happened throughout the ages. Only fairly recently since the boom of reality TV and shows like "16 and Pregnant" has underage parenthood become more prevalent. In the past, it was not uncommon for the grandmother to raise the child as their own, while the true mother or father was passed off as a sibling.
In Big Mac's case however, it was an easy fix. His mother and father were already gone, so Granny Smith simply told Applebloom that she had a big brother and big sister (instead of a father and aunt), and that mommy and daddy were gone.

Dang... Now there are TWO stories I want to hear from this. One where Mac met Blooms mother, and where this kind of Big Mac and Pinkie actually DID fall in love. An alternate reality to this world. Maybe as just a one-shot of Mac remembering the past, I don't know, 5-10 years of being friends with, then dating, then marrying and having kids with Pinkie Pie Apple. Or would that be just Pinkie Apple? Pinkie Apple Pie? Eh?
