6924298 ironically it is a PMV about Pinkamena that actually inspired this entire story as It gave me the idea for one of the more peaceful members of the mane 6 actually being pushed to the point to match the song, the rest just filled in.
also I know Fluttershy is the most peaceful but frankly she would be way to hard to push over the edge where Twilight on the other hand....
as for her being a threat to multiple universes, yes she is, Alicorn level magic, a gun for all occasions, enough ammo to supply a small army, a lot of military training, highly organized and intelligent , military grade cybernetics that I still haven't reveled everything they can do. a few other skills I haven't covered yet, and 100% a psychopath when she isn't controlling herself

I'd love to see her in a bonus chapter where she has a really bad time as the universe screws her over and over for being an overpowered psycho. Don't get me wrong: I like your interpretation of Twilight, but it's a shame that psychopaths get off the hook waaay too easy. If Celestia in all her wisdom gained from millenia of politics and chess decides to ascend Twilight in her current state, we're fucked in every possible way. 6924494 well she hasn't so much gotten off easy, it's just she knows what she is and so does everything she can to keep herself under control, hence why she is so militaristic, her differentiating between Friendlies and Hostiles is why though she basically has a psychopaths mentality she tends to be more of a sociopath unless something triggers an episode, basically thinks Lesson Zero times a thousand and with guns and blades.
She is somewhat hard to figure out do to everything. Though Alicorn hood would only result in her being crazy for a few minutes till her training kicked back in. though having an Alicorn Twilight laughing like a maniac at the sky commenting on how much power she can feel while everyone else looks on with concern is very amusing, specially when she snaps back to normal suddenly.

And without much to base this on, I'm suspecting Liston as being the traitor. He's in a perfect position to do so. He obviously has contact with people outside, and is able to keep his 'shop' stocked without charging anything to the rebels for the items. Perhaps he is trading information for said items. The only question is how he is getting the information in the first place. He couldn't know of the missions very far ahead of time, normally, as the mission briefings don't happen until immediately before they are carried out, and rumors wouldn't have had time to make it to him (Except for a case like this one, where Nightmare squad took time to plan it themselves), but with his access to equipment, it wouldn't be hard to believe he could have planted cameras or microphones in the Generals office, as well as other key locations.
But so much of this is speculation that I can see why nobody has suspected him yet. Even I'm only basing this on it being a possibility. But it should be obvious to everybody that there IS a traitor somewhere. I would start suspecting everybody, and ruling them out one-by-one.

In the Real WorldTM, you ideally won't even notice you're under attack unless the attacker inadvertently interacts with anything on the local user's desktop (something you really don't want to do: though a program crashing out of nowhere is hardly evidence of remote cracking, several things starting to go weird in a short span is a red flag). Since the guy is attacking the PC remotely (I'm assuming some sort of a networking port here), the login window shouldn't even budge (the one seeing the desktop would be Delco, not Twi).
